I bought my 4yo a switch & we have been playing Kirby & the forgotten land together. We’ve finished the game except the final boss in the colosseum (I’ve been primarily playing as he struggled, even playing the co-op).
My brother gave me his Nintendo login, suggesting we look at the earlier 2D platform games as they’d be easier for my son. I just logged in on our switch using his info, and now our profile for the Kirby game is gone.

This part seems like it might contain a clue. If the Switch functions like I think it does, you should ‘log in’ to individual games, rather than to the Switch as a whole.
I might be missing something, but if you go back to the home menu and log in to the game using the original profile, hopefully all your save data should still be there.
Sorry if I’ve got the wrong end of the stick. Pictures might help clarify things if the issue remains unresolved!
Echoing what Maxz said, it sounds like you've added your brother's account to the Switch as a new profile. Probably to be able to use the NSO app that lets you play older games for the SNES and NES. If so then when you launch a game it should (at some point, the exact timing differs from game to game) allow you to select which profile to use for the game. As long as you select your son's profile (or whichever you were using previously) then the original save data should be there.
It's likely you've not been asked to select a profile previously because if there's only one profile on the device it will automatically use that without bothering to ask you to make a selection.
Also, just to provide a bit more information. If you've added your brother's profile and it's linked to an eshop account then you can use that profile to go to the eshop and download any games your brother has purchased digitally to your son's Switch. There is a caveat to that though, in that if you try to play one of those games it will check to see if you brother is playing any other digitally-purchased games at the same time. If so then your son won't be able to play the games from your brother's account. Just wanted to mention that in case you run into this issue later on.
@allie181 Your save progress should still be intact on switch internal storage, I believe. All game save data is stored on switch internal storage. A switch User profile needs to be signed into your nintendo account in order to access your game save data & digital purchases.
I was going to try and give directions to resolve your situation, but it appears the OS menus have changed from what I remembered. If you can call Nintendo support in your region, that may help.
Dont' forget, you can create a new Switch User profile for your brother's account, if that's what you want to do. System Settings/Users/Add User. This is maybe only part of what you may want to do. In System Settings/Users you can also change switch user icon order, if desired.
I was going to tell you to sign out your brothers account, but that's the part I can't find or remember how to do. There's probably another way to achieve the same objective.
