Or both? I played all of the 2D Metroid games and finished them perfectly with everything. The only 3D Metroid game I played was the first Prime, on the trilogy edition for Wii, normally to the end. Since I enjoyed a lot out of the 2D entries, I could say the 2D Metroid verse is the best. Though I can assume the 3D games may be quite good in different ways as well. What's your opinion?

I'm going to go with 3D Metroid. 3D Metroid has four of my Top 5 spots for the series with Metroid Prime Hunters, Metroid Prime: Federation Force, Metroid: Other M and Metroid Prime, while I currently would only have Super Metroid in my Top 5 (#3) from the 2D games. Metroid Prime 2 and 3 are the two Metroid games I enjoy playing the least as long as I have a map for Metroid and Metroid II, but also feel like both sequels are just a 100% run away from being above every 2D game in the series aside from Super. I think that'll be a goal for this year, finally get around to 100% completing the rest of the Prime Trilogy.

While I think the 2D games have been more consistent in terms of quality, the 3D games are still my favorite overall. All three Primes are phenomenal experiences, with the 3D environments adding so much to the immersion. The 2D games tend to feature tighter movement and world design, but the 3D games speak to me so much more thanks to their immersion and amazing boss fights. I absolutely love both styles, though.

By that I mean two things. 1. Metroid Prime is my favorite game, but 3 of the 2D games (and one fan game) I definitely prefer to any other Prime game (and you could convince me either way with Zero Mission) and 2. Either are among the best series in video games regardless, I can't imagine not wanting both.
I love both 2D and 3D Metroid, but I prefer 3D. I actually think 3rd person (Other M) is the best direction for the franchise. Other M had some dumb admittedly dumb design decisions, but the core of the gameplay was just fantastic and has so much potential to be improved with a proper follow-up game in that style. Despite Other M's undeniable flaws, it is still one of my favorite games in the series.
I have a hard time ranking my favorite 7 Metroid games because I consider them all top-notch and nearly equal, but it goes something like this:
1. Prime 2:Echoes (Unquestionably my favorite. This is where the series peaked)
2. Fusion
3. Prime
4. Other M
5. Dread
6. Zero Mission
7. Super
Prime 3, Metroid, Return of Samus were games I loved when they came out, but I would never want to replay them now.
2D. Other than Other M, I've played all of the 2D Metroids at one point or another, and several of them are among Nintendo's best games (Zero Mission, Dread, and Fusion are an easy top three for me).
I've played Metroid Prime at least two times to date. It's alright, but the completion requirements really throw off the pacing of the game. The artifact hunt near the end was worse for me than hunting for Triforce shards in Wind Waker. Never played the two sequels, as I absolutely detested playing through MP1 with a Wiimote.
2D. Just because I've played them all to completion with the exception of Zero Mission.
As for the 3D games, I played Prime 2 for a bit after buying it from a video rental store that was closing it's doors, but we had recently gotten a Wii so I was ready to move on to next gen games so didn't get very far. Oh, I also partially played Other M on a Gamefly rental, though I'm not sure where on the scale it falls.
