When it comes to a new VC game EACH country should also get it on their Eshop, for instance in Japan has a lot of SNES games people want for the VC , I saw super mario RPG come out in Japan for Super Nintendo , mother 3 also got a VC release in Japan.Nintendo as a whole NEEDS to look at what other Nintendo Governments are doing (NOA, NOJ,NOE and Nintendo U.K). I don't understand why this should be a problem ...I mean after all it is just VC games we are talking about. And theirs probably more that you can list than that including the 3ds VC.
I dont know exactly why this happens, but I would assume it is the lack of coordination between different nintendo "governments" as you mentioned, and has been mentioned before in articles on this site. no matter what the problem is, it needs to be fixed. i personally cant stand all the vc games japan, and even europe get that we over NA dont. its really frustrating.

And 2nd problem is the faceplates that are being offered over here and let alone the new 3DS bundles. Each region decides for themselves which games gets released and how often without any input from another region. Going by attitudes on Nintendo Life, many American gamers prefer physical over digital and so perhaps that could be a factor in why America doesn't get as many digital games. Perhaps digital games sell better in the UK than in America so we get more games.
NA keeps getting remakes of VC games (Contra, Super Ghosts and Goblins, Final Fight One) lately and Super Street Fighter Turbo Revival will come out on VC tomorrow. What's the point of releasing remakes of VC games already out and not new ones? Plus NOE and NOJ gets announcements on Monday instead of Wednesday of what's coming to VC. I think I'll check back in a year. By then there might be one or two ( if we are lucky) really good VC game(s) out on the NA eshop.
Plus, some of the games you mentioned - like Mother 3 - don´t have english translations, so it is to be expected that neither NOA and NOE would release them in their eshops. Why would they release a game that almost all their customers won't be able to play due to the languahe barrier?
Besides translation issues with some games like Mother 3 for example which I'm sure will release next year for NOA and E's audiences, I find it baffling that NOA in particular doesn't release the same VC or Wii eshop titles. In fact I've always been disappointed in NOA's pace when it comes to releasing VC and Wii eshop titles in comparison to NOE's pace. This is actually one of the trends that concerns me when I look ahead towards the NX.. NOA really needs to step up their releases and stop tip-toeing around their back-catalog.
I think when it comes to super mario RPG it might also be an licencing issue with square and maybe they have to negotiate for each region. I honestly don't know but I've heard that when it comes to that game specifically it has some licensing issues.

@Sleepingmudkip: wouldn't SMRPG be the same as the original donkey kong country games, were rare developed them but Nintendo owned all the rights? Those games got onto virtual console a few months ago, so I don't see what's taking SMRPG so long. But hey, maybe there was something different about the deal with square, then the deal with rare. lol, that rhymes.

I just wonder if it's Square-Enix in control of the licensing (as they have also released many of their games on Wii U and 3DS VC for Japan only).
Hypothesis: The US gets crappy eshop weeks because Americans hate download games
Americans would much rather buy physical retail releases of Nintendo games instead of downloading them. Not every American Nintendo gamer but enough that its just not worth Nintendo to put much effort in putting regular Virtual Console games on the eshop.
