Favorite is the Joycons. They can still use a lot of improving, but HD Rumble and truly split controllers trumps anything else. With an improvement on analog placement, a d-pad option, and analog triggers they'd be perfect.
Least favorite is the Sega Dreamcast. It's just so bulky and awkward to hold.
My least favorite controller is the Wii U Gamepad. Since the Switch I can only look at it as though it was a prototype Switch. My main complaint about it is what others have mentioned: the horrible battery life. I keep mine firmly attached to the power cord whenever I play, even though I feel I ought to be able to play wirelessly. Add to that the range (can barely walk in another room without it losing connection). It's one saving grace that did work for me was when I was able to draw using the stylus in Art Academy.
As for my favorite? The Joy-Cons. Being able to use them in different ways just works for me. I think though that, due to the Wii, and partially the Wii U, I have ended up using them in the same way as the Wiimote. Of course, I've only played BotW and Odyssey, so I expect that might change if I get other games.
An honorable mention though is the C64 joystick. I still remember the clicks moving the joystick, the black base with the red stick and buttons. Unfortunately they seemed to break easily, though that might be because some of the sports games which required rapid circular motions or rapid left to right movement.
@GrailUK That's the one Also, the game that broke many a joystick: Combat School. Oh, and it didn't help either that me and my friends loved that game, which doubled the cost of replacement joysticks.
Also, totally forgot about the Logitech Wingman. I actually won it at a (very small) local computer expo where they needed 1 more for a Doom tourney, and I got it for getting 2nd place (out of 8 players). Now it's just a trophy of sorts since I haven't bothered trying to find an adapter for it. It was not great for action games, but it was great for flight sims and most importantly, the X-Wing and Tie Fighter series.
My favorite is easily the GCN controller. Fitting that the console with the most unexpectedly great game of all time (Metroid Prime) had the most unexpectedly great controller, now that I think about it.
Least favorite...I guess would be the stupid awkward controller I had for this plug and play retro arcade game thing. I remember not liking that.
GameCube was my favourite. Comfortable great layout looked good and truly a Nintendo design.
Worst is any dual shock never liked any. The usual lack of comfort bland design (the PS1 control actually disgusts me) and worst analogue stick placement ever conceived.
Honourable mention to the N64 for being an iconic attractive but hard to use gem.
Favorite: GameCube, with Xbox One controller as an extremely close runner up.
Worst: Wii remote, Wii remote + Nunchuk, Wii Classic Controller. I absolutely loathed the Wii controllers (Wii U controllers are much much better, despite worse battery life for the GamePad). No proper second analogue stick, awkward forced waggle motion controls, disembodied controllers connected by short wires, annoying pointer controls where you have to be aware of the sensor bar, etc.
The N64 controller really didn't fit a person with 2 hands and 10 fingers. I've never been a fan of any Playstation controllers as they seem to be 'perfunctory' and nothing more with fighting and action games not really suffering from such a small controller.
But the worst without a doubt is the original NES controller. I have ridges cut into the bones of my fingers where the edges of that thing ground into me. Plus it was easy to blister with those buttons. In fact I think the reason the Snes controller is so applauded is because it isn't the NES controller.

While I hardly ever have the opportunity to play other consoles (I never pay attention to in-store demos of Sony/Microsoft systems), I absolutely hated the Xbox controller when I played one of the Halos with it back in the day (this was most likely on the first Xbox).
I really, really, really love the Wii U Pro Controller (in spite of its plain appearance). In terms of design and comfort, it has the Switch Pro Controller beat, no question. The Switch Pro Controller feels too heavy and stiff in comparison, and is such a disappointing step back from the Wii U Pro Controller.
The Wii Remotes were great back in the day, but the Joy-Cons have bested them in virtually every way except for the fact that they do not have a microphone, which is a tremendous shame as the microphone was used in really cool ways (especially in WarioWare: Smooth Moves and Silent Hill: Shattered Memories).
Dual Joy-Con play really is something else though. I love playing with my hands free. The only real con is that it can at times be a bit disorienting.
@subpopz There is a valid reason, and that is so that the thing that are used the most ends up in the most comfortable position for the thumbs. For most games the left stick is used more than the d-pad so it makes sense to have it above where it’s in a more natural position for the thumb. Same goes for the right side of the controller, where the face buttons generally are used more than the right stick.
So from an ergonomic point of view, it makes more sense to have the left stick above the d-pad and the face buttons above the right stick.
Gamecube is the best. It melts into your hands. Why Nintendo doesn't just take that mold and modernize that controller a bit, change the buttons, add L1 and R1 and release it for their newer systems, I'll never know. It is so well loved, they made an adapter for it for the Wii U. I mean, really? Is that not a sign?
I think I'm the one person on the planet that doesn't like ANY of the Xbox controllers. OG, 360 and XB1. I don't know what my problem is. I have nothing against the brand at all. I have just never taken much of a liking to those controllers. I don't like how they feel in my hands. Just a personal preference, I guess.
N64 is another one I'm not a huge fan of, never was.
@OfNullAndVoid Oh yeah, one of my most consistent disappointments with the Wii U was the terrible range the gamepad had. I am not gonna lie, the fact that I the signal is too weak to play 1 room over in the bathroom is one of the main reasons I gave up on the Wii U. #noshame I play the Switch on the toilet all the time. lol
