I am wondering this because my roommate and I bought a Switch together, but I'm planning on buying one for myself and he can have the other. I'm wondering if my BOTW progress will save on my account or the console.

No, I believe that save data is current nontransferable and tied to the Switch.

Your save data is stored either on the console or the micro SD card. Save data currently cannot be transferred between consoles.
