Yes you do continue to get more points for beating opponents in Challenge Mode
It does not matter what rank you get for beating the opponent as the reward is always 3 points.
So in regular mode you will have earned 30pts to use in the skill tree for Challenge mode.I am also wanting to help those stuck getting to Challenge Mode and have some of my save files to share.

2. Used the skill points and finished Targon in Challenge ModeI don't think I have a S rank on anyone.
I kept restarting trying different routes in the skill tree to beat Targon in Challenge mode.
In my previous save files I did get a lot of S ranks.
But like I was saying a S rank does not earn more skill points.The magic route was fun but I noticed fighting Targon (Challenge Mode) in the 3rd round once you get his life half way down and use the spell "Rage of the Colossus" that he ends up getting more life after the attack as it does not finish him.
The Offence route is the best way to go as each hit takes more life from your opponent.
Some of the defence is nice but most is not needed.
Like the Shield Block Mastery (I don't idle) and Mystical Block (I don't use the shield to block either).
I end up getting hit because I am either moving away from the attack to soon or to late.
That or I miss my opportunity to hit back because I started attacking to early so the opponent goes into the next attack and I have to keep dodging for my next turn.Also a heads up for some of you.
Sometimes you need to swing right away in the 3rd round like with Ixthid and Lord Vensor to stop those wild unblockable looking attacks.
The best time to start a spell is after you hit them four times as the fifth hit is the end of your turn.I Also Personally I like playing NES style and even have motion plus as I find it faster to hit back and you don't get as tired.
Great stuff here man! Yes, challenge mode is just that, a challenge. I've beaten Targon finally after around 8 tries. Much, much, much tougher 2nd time around. I've let it rest the last couple of days, but plan on getting back to it and whoppin' me some more tail soon!
Oh, and one last thing. I've zero "S" either. I was only hit 3x in one match before winning and still got an "A". So, I'm thinking you need to be at full health and zero knockdowns to get the "S" mark.
