I highly doubt we will see Sonic CD or any Sega CD game on the VC if that is the case. Personally, this does not affect me. I will just buy Sonic CD on XBLA or PSN instead.
If you must have the game on Wii, Sonic CD is a part of the Sonic Gems Collection for Gamecube, so no real loss there.
Although, I am interested in hearing why it's skipping out on the eShop. Maybe SEGA think that no one would buy it if they didn't take the time to add in 3D.

On a console, all they have to do is emulate it. It would take extra work to modify it for a dual-screened handheld.
Ash: Professor Oak, how's your Bulbasaur?
Prof. Oak: Oh, it only hurts when I sit.
...
Prof. Oak: It's only Chansey if Krabby won't let go. Bye, now.
Ash: I don't think I'm going to call him anymore.

FIrst, we don't get the best version of Sonic Generations, and now this?
Sega is starting to hate Nintendo all over again.
It's hardly Sega's fault. CD has a big soundtrack that doesn't fit under the Wii's download limitations.. and Generations is limited by the Wii's capabilities.

No it wouldn't. No-one cares about any of the GB, GBC or NES games only using one screen, no-one would care about sonic CD only using one. However, Sega doesn't have a megadrive emulator that has ever worked on any of nintendos handhelds, and it'd probably come out as horrifically badly as the other attempts to port sonic games, in which case, sega could shove it.
Why is Sonic CD so big in file size? Because of the soundtrack only??
If so, Sega could just do the same as Hudson did with the Turbografx CD, and change the wav-audiofiles to mp3 or whatever the new smaller format of the audio tracks are now on the Wii's Virtual Console. Shouldn't be a huge problem to pack Sonic CD in under 40MB and release it for 900pts.
I don't think Sega Cd titles would be priced at only 900 pts., if that ever even happens @SKTTR. I mean Sega Genesis titles are already priced at 800 pts. a piece. (<: I'd say they'd most likely be priced at a 1,000 pts. a piece.

So are SNES titles and the imported games on the VC on the SNES are 900 points. Why can't the Genesis have the same treatment?
