Channels, then VC games are organized by system chronologically (NES first, then SNES...etc). Within a system I group franchises next to each other. I don't really have enough games for it to be a major issue though. DSi I have game cart, download/shop/browser apps, then music and pictures. When I download games, I'll probably put those at the end. Can't figure out what I want to use my free points on...
I am way too lazy to think of something clever. My Backloggery
I have my downloaded content grouped into sections based on system:
Page 1: Channels (in order of purchase, from Everybody Votes Channel to Nintendo Channel; 5 channels) Page 2, 3 and 4: Virtual NES (in order of purchase, from Super Mario Bros. to Mach Rider; 25 games) Page 5 and 6: Virtual Super Nintendo (in order of purchase, from Donkey Kong Country to Super Punch-Out!!; 15 Games) Page 7 and 8: Virtual Nintendo 64 (in order of purchase, from Mario Kart 64 to Super Smash Bros.; 15 Games) Page 9: WiiWare (in order of purchase, from Tetris Party to Final Fantasy IV: The After Years; 11 Games) Page 10: Virtual Third-party Consoles (in order of console release, with exception of SMS and TG-CD; Master System - Mega Drive - Turbografx - TG-CD - Neo Geo - Virtual Console Arcade; 1 Game per system)
If a page overflows, the contents of all subsequent pages are pushed one page to make room for the overflowing stock; like when I downloaded Mach Rider, I needed a third Virtual NES page, so I pushed forward all the Super, 64, WiiWare etc. games a single page to make room for the new arrival (Congratulations! It's a motorcycle-riding android! /end humour ) This should continue until I've filled-up every slot available! Also, I've experimented with grouping the game series within each system, then grouping the series alphabetically, then each solo game alphabetically, something like Donkey Kong series-SMB series-Balloon Fight-Excitebike etc. So two styles!
For DSiWare, it's the same procedure, except it's utility applications, then edutainment applications (eg. Animal Crossing apps), then games. Once the Virtual Game Boy systems are released, it'll be Utility Apps, Edutainment Apps, Virtual Game Boy, Virtual Game Boy Color, Virtual Game Boy Advance, DSiWare...something like that anyway

You know Nintendo really should have provided the option to sort by title/system/genre -- they do it on the Shop so why not put that into a future update for the SD card menu?
^^That's what i was hoping for from the beginning.
It would also be great to be able to create your own "subfolder" channels, like a Mario or Sonic subfolder/channel, or by system or whatever category you wanted, I don't know how complicated it would be for functionality like that to be added (or even if it could be added).
Guess how I'd organise my games if they (Nintendo Australia in cooperation with Nintendo of Europe and whoever holds the rights to Commodore 64 right now) released Commodore 64 titles in the Australian Wii Shop Channel? It'd be the same, except Commodore 64 would be between Neo Geo and Virtual Console Arcade! How's that for an option?
Please bring Virtual C64 to Australia and New Zealand Nintendo! You cleared-up the legal mess for the US, so why not do the same for us as well?

I dont have much wii stuff but when i get dsi ware i order them on how much they are and the series together (art styles together and the wario ware stuff)
First the WiiWare games (the recently played first), then a blank space, then the VC games. The VC Games are sorted by system. N64 first, SNES second and MD third. I plan on getting a NES game which will be at the end of the VC games.

Comment: First off the default layout of available channels. Then it was sorted by order of downloads. Then over the course of months, with more titles downloaded past the first page, it was by date. I changed them around to preference, but my son changed them back to default layout and by own preference. After a few weeks like that, it went to by order of system from oldest to newest. Then it went back to order of download. That continued until got Mario Kart Channel, which then put in order of that around other channels, and only one or two games that I wanted to play most or have easy access too. After a few weeks, they were ordered by all games on first page, but after only a few days, when into ultra-Mario mode, with Mario titles on first page. Now its by N64 titles with the default or all channels on page first too, and with the second page edge showing fun or recognizable titles, and yes some I don't really play too much on the SD card menu.
And yes, over the course of all that, a few single titles may have been moved around for preference or austhetic or so on. And so far the default has actually to a custom one where the channels that update themselves (or have WiiConnect24 data) in some super secret order on the first page still with a couple N64 titles up front.
So, it's been kind of in good progression and logical, healthy meaningful order XD and oh, at one point when there was an odd or even number I had downloaded, I didn't just have them one after the other but like a pattern on the second page like, maybe the middle bottom two slots not filled up. (P.S. yes experimental layouts were tried out, for few seconds in the first year of owning the Wii, however now it's more settled to what I'm actually really wanting to play at times... )
I have all the channels on my Wii. The SD Card is where the games go to.
The first 2 pages on the SD Card are the newest games and the ones I regularly play/haven't beaten. (There's a row of free spots always so new downloads can spawn on the second page)
The third is WiiWare. The fourth is a mix of N64, C64 and Turbografx games... then comes SNES on #5 and NES #6 and MD #7. (Don't own any Neo Geo and Master System games)
all my vc n wiiware games r on my sd card from 8 bit 2 64 bit than my wiiware games are last the other channels i downloaded my wii menu in no sort of order
