I'd be happy with an interface that looks like the inside of your house in Animal Crossing and each game would be played as on the Gamecube version in which you can put down games that look like consoles.

As far as the OP goes, I would love to see some sort of dedicated and stylish, quick-launching app for the Virtual Console, where you could organize your collection by any number of things - system, release date, publisher, franchise, alphabetically, or "Custom". That would probably be my most used icon. All downloaded titles from the eShop would go there immediately, and you can browse and buy from the VC from the app with the tap of a button.
I'm all for it - something like the Zen pinball app. It might even drive sales being able to see at a glance the games that aren't in your collection. As it stands I have a folder for each platform which is okay, but this would be a more satisfying option.
