When I plug one of my nunchucks into the motion plus module it does not recognize that it is there. Plug in a different nunchuck and it works fine. Take the problem nunchuck and use it without the motion plus module for something like boxing and it works fine. Any help would be appreciated.
I know nothing about this, but that is weird... maybe try jiggling it around?

I'm having the same problem with Pikmin 3. Half the time i get no response from the nunchuck, half the time I run in one direction, sometimes it works fine.

These are weird situations, the problem is that you both need to give more details.
It happens with a Wii Remote Plus or a Wii Remote with Motion Plus?
It happens with in the Wii or Wii U?
It happens with only in Pikmin 3 or with all of the games?
Have you tried a different nunchuck with the same remote and vice-versa?
Personally, I have Wii Remote Plus and never had such problems, unless I tilted the stick while connecting it. Maybe the connector is a little rusty or dusty.
