You might like Battalion Wars ii (tactical third person shooter). I don't think you could consider this "hardcore", ahem, but you also might like Zack & Wiki.

Battalion Wars is as hardcore as it gets.

An intense story with twists and turns amidst an on-going war?

That's one of the few games Nintendo makes that you could consider hardcore.
