There shouldn't be another Prime. Maybe there should be another 3D Metroid (The sales say otherwise) but there shouldn't be another prime something new.

Don't get your hopes up. If it's from Retro, it's barely been a year since DKCTF. Even if it's not from Retro, Miyamoto was asked about Metroid last year and he basically said they are in planning stages.
The BEST case scenario for Metroid is a tiny teaser this year with holiday 2016 release date, then a delay to 2017 because Nintendo and conflict with Zelda.
It's a 2D Metroid made with the DKC:TF engine to save time and it's out holiday 2015.
So Nintendo continues their trend of wasting powerful hardware on 2D games that don't need it? No thanks.

Well, I think people mean in the gameplay sense, not in the story sense necessarily.
And about a 2D console Metroid, that shouldn't look like Tropical Freeze. It should look realistic, like a prime game, with really good lighting and reflections on Samus's armor, so if it's raining thunder will shine off of her power suit and visor. That'd be really cool.

Huh? I didn't say they didn't make 3D games. I'm saying that they have wasted resources on 2D games for a powerful system, when they could have, and probably should have, been on the 3DS.
The way I see it is that certain genres should stick to certain types of systems. I love Business sims, but I don't really want to see any on home consoles because I don't think the genre works well there (IMO, they should stick to PC/Mac and Handhelds). 2D Platformers are similar. They don't really benefit from being on a home console, and they are really enjoyed more in short bursts, this makes them ideal for handheld systems, and not so much for home systems.

A 2D Prime would be a waste of potential though. It's an HD console capable of display larger, more open ended, and more detailed environments, it feels wrong not to take advantage of that, especially when the game emphasizes exploration and isolation.

And I didn't say that it couldn't be done. Just that making a 2D game over a 3D game would be a waste of potential.
I just want another Prime-style game. I don't care what system it's on. Both 2 and 3D Metroid would look better on Wii U / NX (or whatever the next console is) so I think we should get at least one 'next gen' 2D game, even if the Prime series is the main console series. The developer is probably the first concern.
In terms of Metroid, how about not an FPS? I mean, sure, they could, but I don't feel like Metroid benefits as much from First Person. And besides that, I'd be far more interested in a new IP from Retro. Or maybe a 3D Platformer in the old Collectathon style. We haven't had one f thise in long enough that it would most likely benefit from a new engine, anyways.

Studios also don't wait for one project to be finished to begin the next. If nothing else, concepts and planning would have started on their next project. Retro has been working on something we don't know about for the better part of two years. They're definitely due to reveal something at E3 this year.

I don't doubt they may reveal something, but I highly doubt it'll be out this year unless it's another 2D game.

Here are my wishes listed in decreasing order of probability:
1. Pokemon Z/XY 2 or ORAS DLC episodes set for this fall or next summer
2. Retro's project is a first person Metroid
3. Star Fox dated for a Black Friday release
4. SMT X Persona err FE gets a trailer that makes it look like something I wouldn't be embarrassed to play rather than the soft porn anime that makes want to puke
5. Iwata doesn't say "Please understand"
Actually, about SMTxFE, it appears that recognizable FE characters can be found in the trailer, if you're paying attention. GameXplain already put out a video showing that Tiki is a character in both the SMT world and the FE world.

If anyone inside Nintendo is working on a collectathon, it's probably the 3D World team (EAD Tokyo Group 2). We know they're working on a main series Mario game, it's just a question of whether it's that or 3D World 2. But even if they aren't, we're practically guaranteed to get one since nearly everyone wants Project Ukulele on Wii U. I don't think either of those games will be coming until 2016, though.
