I was reading the Wii U documentation, and it mentioned that the remote control thingy is NOT hot swappable; meaning you should unplug the power (ac outlet) before you remove/insert the USB.
remote control thingy = "wiiu gamepad" ( http://goo.gl/Py5hA ) ? is your in USB ? either i get it all wrong or maybe the console you have in front of you is not a wiiu
more seriously, if you are talking about the gamepad called "wiiu pro controler"( http://goo.gl/yDndg ), the usb cable is used only for power/charge not for the data, so you should be able to plug it even if the console is already online
