So I have a pretty comprehensive collection of Wii U games, and I've noticed 4 of them have something in common: a lack of Club Nintendo points & no "real" manual - just a "Quickstart Guide". Is this normal?
The games in question:
Assassin's Creed 3
Arkham City
Deus Ex
Monster Hunter 3
The former two I bought from one dedicated games online retailer, and both came "sealed" (that is to say they appeared to be sealed, but it's possible they were re-sealed)
The latter two is a little more interesting: both were bought from Amazon. Deus Ex came sealed (sans proper manual and club nintendo points), and my first copy of Monster Hunter 3 came unsealed. I suspected MH3 being unsealed was a mistake, so I contacted Amazon for a replacement. The replacement came sealed, but the seal did not look professional. The sleeve was out of place, and the seal had melted on to the plastic case.
Can somebody confirm if one or all of these games are supposed to feature a manual/club nintendo points? Is there some practise whereby the manual and points are removed prior to sale?
Most games these days aren't coming with out a manual due to the fact that it isn't Eco friendly or cost effective when you can do a digital manual. The only games that tend to come with meaty manuals are njchw games brought over by companies like Xseed.
Perclub Nintendo I'm not sure but I remember hearing only certain games would come with points.

Games only published by Nintendo will have Club Nintendo points codes. So the four you listed won't have them in their respected boxes. I think digital downloads will come with codes though. So if you bought AC3 on the eshop you'd get a code.
Manuals are pretty much obsolete now. You'll usually just get a little slip of paper with health and safety information and that's it. It's cheaper and more eco-friendly to just do a digital manual. Most games have tutorials anyway nowadays.
Just checked my Club Nintendo account and all the games you mentioned except Batman:Arkham City are registered for me. Batman:Arkham Origins, strangely, is registered as well. Out of the 22 third-party games I own, only 6 aren't registered. 3 of those were bought online and greatly reduced in price (old stock I think). I've purchased the rest from Big W (Australia's Wal-Mart, I guess) and online from Ozgameshop. I'm thinking you've been shafted, sorry to say mate.

Correction ; forget ecobull****
games don't come with manual nowadays because companies executives don't care about value and on making great relatable products. have a look at the japanese market, full of artbooks, cds, collectibles, etc.
sad but true

Wait, what? I'm all about neat art books/well-designed manuals, but game manuals are a HUGE waste of paper so it should be an easy (and smart) choice to forgo them whenever possible. I'm surprised people are so butthurt by not getting paper manuals all the time. Just think, your small (very small) sacrifice could save some poor creature from becoming extinct. Gaming in general should be more eco friendly, even if it's also a ploy by companies to save money.
It's like saying, "My landlord's a jerk, but he pays the water bill, so I'm going to leave the water on all day and night to drive up his bill even if it destroy our quickly dwindling fresh-water sources and contributes to screwing over my kids who will have to deal with the problem. As long as I get what I want and make people I hate suffer, who gives a F@#$."
