I guess you could seperate Nintendo in Nintendo internal, Intelligent Systems, AlphaDream, Retro Studios, etc and those could come on a list though. I'm just a die hard Nintendo fan with little interest in games by other companies.
Renegade Kid - Dementium, Moon, Dementium II, ATV Wild Ride, Mutant Mudds, Bomb Monkey...Basically, on the DS side, they made experiences that made me an atmosphere junkie, the darker the better. Of course, on the 3DS side, they presented basics with a friendlier charm and made them addictive. I'm looking forward to Cult County.
Nintendo Software Technology - It's not just due to Metroid Prime Hunters, though that is 98% of why I'm mentioning them. The other 2% is for Aura-Aura Climber from the DSiWare service, and to me, AA Climber is the best title Nintendo has produced on its shops.
AlphaDream - They just know how to make RPG gameplay an interactive blast in the Mario & Luigi titles. While I have yet to pick up Dream Team, I've been satisfied with the experience I've had in each of the earlier games, the "Fawful Trilogy." While Superstar Saga has been my favorite, Partners in Time and Bowser's Inside Story are hairs away from it. They're all really solid.

Hideo Kojima - Just Metal Gear Solid 1 and 2 earn him a place on my list. Prior to that, his original Metal Gear game invented the stealth genre. He might have taken root in continously churning out MGS games now, but each have been a significant improvement on the last and he continues to inovate within the franchise.
Hediki Kamiya - Continuously redefining the action game genre and inventing new IPs. Each of which are a classic in my eyes.
Hidetaka Miyazaki - Demon's Souls was impressive, Dark Souls even more so. Whatever he's working on/directing next, I want in on it.
I really wanna add Shinji Mikami to the list too, but the only games of his I really enjoyed are Resident Evil 4 and Vanquish. I know he's stuck his oar in a lot of other great games but I haven't played them/they don't interest me so I can't justify his place in my top 3.
As for whole development studios.

Platinum Games.
Criterion Games (Burnout series, Black).
Intelligent Systems
Monolith Soft
Obsidian
Mossmouth (Spelunky)
...and many more, they're just the ones that stick out to me at the moment. There's too many good development studios out there that often get over looked.
