Will I still be able to use surround sound on the Wii U and if so, what is that port for anyway? I know the PS3 has it, not sure about the 360.

optical port is a 100% clean audio port and is really expensive to make in audio/video equipment. and itsts also 100% distortion free.

Anyway I can still use optical on the Wii U if it's not on the system? Pretty much it's like the best audio you can get, right? And can an audiophile show me what I would need to buy to make the best audio on the Wii U? It confuses me too much.

No sound system, I'm a novice when it comes to this stuff. I don't want some uber expensive $2,000 dollar system neither, what would be the best way while keeping it affordable? And I only will be using the setup for my Wii U, so HDMI.

look up Sony STR-DH520 it has great sound and 4 hdmi inputs and 1 hdmi output; it will sent the signal from your wii u to your tv screan and use the sound signal to its speakers. and it also work as a hdmi switch

What speakers would I have to get with it? Can you mix big speakers with a few smaller ones or no?

The Wii U outputs multi channel audio via the HDMI lead - this is a much better system for delivery of audio because of the increased bandwidth it can support, and is superior to optical or coaxial outputs.

If you want to get some sort of cheap surround system you are possibly better looking at some sort of all in one package or a SoundBar. What you need to look for is a product that shows it is compatible with the HD audio formats like DTS-HD Master Audio, or DolbyTrueHD. Those will also be able to decode the Multi Channel PCM audio that the Wii U outputs.

Question regarding this: my Samsung tv has 2 hdmi ports. The matching surround sound system has 1. I use an optical cable for everything else (360, cable, surround). How do I need to set this up for my wii u to have full hd and surround sound?

Do I even play?

Wii U uses 6 channel PCM - pretty much the same as the DTS and Dolby HD audio formats but without the licensing costs, and so to get the full benefit a full 5.1 system will be necessary.

Hard to say without seeing exactly what your system is, but for the Wii U the console has to be connected directly to the surround amp via HDMI for multi channel audio. There is also the option for connecting it to the amp via the analog AV output, but that would limit the surround sound to whatever matrixed surround format your amp supports eg ProLogic II.
