It's most likely either Metroid or Starfox.

RETRO Studios said back in 09 that they were tired of the Metroid franchise but that; "maybe we’ll do another one some day” (It's been 4 years now, so it's very possible). We also have the notion from Miyamoto saying "I feel like the possibilities of the GamePad for Metroid could be really fantastic," and more .

As we know, what Miyamoto wants, usually happens. (Se: A Link to the Past 2, Donkey Kong Country: Returns, Luigi's Mansion 2 etc. etc.)

Something else supporting the Metroid speculation is that RETRO has said that they're working on “a project everyone wants us to do”. Considering Miyamoto has already said he'd like a Metroid title for the system, it's likely that's what they mean (since this is obviously about internal knowledge, not necessarily what we as consumers want).

Without spoiling anything, RETRO Studios also left the 100% ending of Metroid Prime 3: Corruption very open for a continuation. This could hint that they've had an idea of where to take the Metroid series next if they ever got the chance.

With no link I don't believe you. I can't recall either Nintendo or Retro Studios ever announcing any of that.

Either way, nobody knows what's really going on inside Nintendo.

Well, what do you think the game is?
It would be impossible to link you to the information anyway, at least for Metroid. I read that in Nintendo Power.
There's tons of signs pointing us away from Metroid and DK. Me knowing that it's not either of those 2, is also like saying it's not Mario Kart U, Smash Bros., Zelda, Pokemon, Pikmin, etc.
The only possible titles it can be are, Starfox, F-Zero, or Eternal Darkness. I'm ruling out which ones I know they're not working on, and according to some rumors, It would narrow down further to either Starfox or Eternal Darkness.
I'm still going with Starfox.

@19Robb92
The link about Miyamoto thinking about Metroid is less than a year ago. They've been working on the title for longer than that.
He wouldn't be talking about Metroid in that fashion if it was under development at the moment.
We all know Retro did good with Metroid, but it's too soon for another Metroid AND DK. Retro specifically said Mario Kart 7 and DKCR were 'getting by' projects.

I really hope it's Starfox just something new would be cool and they need to bring that franchise back! F zero I don't really care about I found it very boring I would absolutely love a 3d donkey kong but I don't see that happening...... ;(

So? You have to take the timeframe in to consideration throughout all of the articles, not just one. Look at the dates for each.

On July 2012, Miyamoto talks about wanting a Metroid title on the WiiU.

On September 2012, RETRO announces they're working on something everyone wants them to do.

The game has most likely been in development for a long time, but that wouldn't stop Miyamoto to talk about it like he is in the article. It's not like he'd go out in public and say "I'd love a Metroid game we have one in development right now!". He can't just go around announcing things. In the article he's also mentioning Gameplay ideas using the gyrometric sensor, which implies he has thought about this long before the interview took place.

All I got to say is, Starfox, F-Zero, or Eternal Darkness would be more welcome to a true Nintendo fan than a Metroid game, at this point in time.
I like the Metroid and DK games, but it would be a complete overkill to use Metroid or DK more than they already have when they have less frequently used IPs laying around.

Pfft, all those franchises are over saturated, and you know it.

A TRUE Nintendo fan would prefer a new Solar Striker to any of those

Currently Playing:
Switch - Blade Strangers
PS4 - Kingdom Hearts III, Tetris Effect (VR)

I'm a huge Nintendo fan and I'd love to see Metroid, DK as well (rather on 3DS though, unless it's a new 3D installment). I know others would as well. You can't just use your own opinion as a guideline for 'Nintendo fans' thoughts in general.

The best thing to me would be a whole new IP though. I really want to see what RETRO can do without constraints.

We'll see, but Miyamoto said he was working on the original IP himself. People have been begging for Starfox SNES for VC since 2006, and that's right up Retors alley.
They brought Metroid to 3D, they can bring Starfox to HD.
We could mix up the info all we want with as much speculation there always is, but I'm sticking with Starfox being Retro's project.
We'll know soon enough I suppose.

Yes, but I've been saying this for months while they've been calling me a fanboy here and there, so it's kinda too late for that, unless they never take me seriously, which would make me question why they reply to my posts in the first place.

I think it's going to be a new Metroid or a new Donkey Kong, I would love that. And as far as finding out "soon" it's probably going to be in one of those "pre-E3" Directs.

I think it will be a classic Nintendo series revisited. really all the games people have mentioned could be true. Nintendo needs something, not only to get people excited and push their new console, but something that we haven't seen for awhile. I think Donkey Kong is too recent but Metroid Prime 3 came out 6 years ago, so it could be a new Metroid but I don't think Prime 4. I would like to see Metroid Fusion revisited, possibly with a sequel. A new Star Fox hasn't been seen since Star Fox Assault (2005), I personally hope it is a Star Fox similar to Assault but without as much emphasis to On-Foot Combat. F-Zero has been away the longest, not counting NintendoLand, but with a new F-Zero they would have to focus on delivering us a huge online matches as I agree with Miyamoto with not knowing what "new" they could bring to the game. A new IP is the less likely just because it won't push sales as much as a series with history would.

EDIT: Sorry about the wall of text.

Hey everybody!
Just signed in after seeing you speculate to tell you some details. Sorry for this wall.
It's probably a Metroid game. Actually everything hints at a new Metroid lately. Check this rumour out: http://wiiuturn.com/2013/02/huge-wii-u-rumor-thats-probably-t...
Furthermore if you look at the old job descriptions from back when Retro Studios were hiring, they searched for people who could design "bosses," make weather systems and so on. So it's not a F-Zero! Miyamoto has even said that he isn't interested in F-zero at the moment. Also, why should Retro waste their talent for years building an engine for the Wii U just for a F-zero game? They are Nintendo's secret weapon and their trump card right now. The only game they have kept secret for so long. Eternal Darkness 2 has been debunked a long time ago too along with Zelda. Back when Retro was asked and they replied "a game everybody wants us to do," people weren't talking about Star Fox, it was Metroid. This is to say, we can't be sure. The chance of a Star fox exists, but it's minimal. A guy peered into a forbidden section of Miiverse where a list of unannounced games were found. Nintendo said it was legit. Among them was listed "Metroid." (Also MGS 5!) Every game on that list has been confirmed so far, besides Metroid and MGS 5.
Let's go back to the rumours. Many scources have said they know it's a Metroid game. A guy told about a friend in the gaming industry who visited Retro to check the facilities (not the new game), and she saw several developers sitting with Wii U pads working on a FPS. She couldn't confirm what game, just that it was a FPS. Take this with a Grain of salt, but if true, it's either Metroid FPS starfox or a new IP. A Metroid would make sense with the Wii U now. It's what we and Nintendo need. Retro has built a new engine for sure, and rumours say an early test demo looked better than Killzone 3. Prepare to be amazed. It's the only game where hype and silence has been built up for so long time. Even a next gen Zelda has been confirmed. Can't wait!

Wether it's 2.5D Super Metroid spiritual successor, Metroid Prime 4, or Star Fox, I know the game(s) (they could be working on 2) are going to be epic.

i thought that nintendo said they weren't going to be revealing any games at e3 anymore?

Possibilites?

Super Metroid spiritual successor (what I'd like to see most. this should be similar to A Link to the Past 2 in terms of being a sequel)

Metroid Prime 4

Star Fox

and a New IP (this should be a grittier franchise since Nintendo wants the Wii U to be focussed on everyone, including the "hardcore")

Yeah I wouldn't be suprised if it is metroid Nintendo want to be more "hardcore" and metroid kind of fits that genre as much as I love metroid I really would like a starfox or a 3d donkey kong idc what anyone says a new 3D DONKEY KONG WOULD BE AWESOME!

Remember that Retro Studios exists to give new life to retro franchises, at least that's how I've perceived it.
Sticking to one or two names would defeat the purpose.
This is why I think it's a new series they are giving a face lift. Dunno what.
