They saved $10 by making WWHD digital, and lost $40 by making the console $50 cheaper.
It's about how you perceive these things. $350 wasn't a bad deal at all either, especially next to 7th gen consoles. I think the price cut will get it into more homes this holiday season, mainly due to there actually being some games out by that time.
Lots of people play COD, whether they like it or not(somewhat sarcasm), and that's gonna be there with some extra features Xbox and PS can't support right out of the box, OR out of the box.
They have PS Vita/Move and Smartglass, but there's no guarantee that Sony will support those and COD doesn't really seem like a Kinect game. Who knows, but I completely get what Nintendo's trying to do to make it seem like you're getting more for less in comparison to the competition.
They save some money, you save some money. You don't have a physical box yet you still get the whole game and you get to play it so what's the problem here? You can always go with a physical copy if you want.

so..... were the developing costs enter here.... I mean a game's remake isn't free or cheap enough to be disconsidered.... the digital version is cheaper to sell copies as it doesn't have usual production cost from physical copies but it does have Developmnt costs(and belive me, theyre not as low as you think) so your idea is:

still there losing money on the wii u its a lower price regardless, the price of the pad is more then 140$(thats how much to replace it at nintendo) plus most likely around 300-200$ so there losing a lot of money so plz calm down thats a good deal on a expensive console.

You still get all the accessories (stands, charger, Wii sensor bar), the extra hard drive space and the deluxe offer. It's still the entire Premium pack minus a physical game. Plus you get to download Hyrule Historia, which also costs money to keep up on a server.
And besides, the regular Premium pack isn't going to be abandoned. Both it and the WWHD bundle will sell for $300 each.

The consumer saves money; Nintendo's profit margins are less clear. I would be more inclined to believe they are taking a loss of $50 than what the OP has suggested: no cost to Nintendo in slashing the price.

I disagree with the supposition that because $50 is close to the cost that we pay for a game - somehow that gives insight into Nintendo's costs. In fact it might cost $10 to make a physical Nintendo Land copy (no one has presented a conflicting source yet) and the remaining $40 is part of the console's production overhead.
Not to mention that stuff cost money to make. It's not like they waved their magic wands and poof came a Zelda remake and Hyrule Historia. Digital does not and should not equal free. Almost as much labor goes into them, especially in this case where they still need to distribute the product.

You could also say it doesn't cost them anything to take a retail copy of Nintendo Land from their storage and put it inside the box with the wiiu... It's not like they make them specifically for the bundles.

The Deluxe set went from $350 to $300 with the only difference being a digital copy of Wind Waker and Hyrule Historia
Also, the regular Deluxe Set also went from $350 to $300
