Even if Nightmare survived the boss fight in Fusion, it would be destroyed in the ending. The game says it was created by the Federation, so maybe there could be more than one, or a prototype, or something similar. That could work out really well, actually, since Fusion and Other M already established that the Galactic Federation has an interest in bioweapons.
I don't see how any phazon-based being could exist after Corruption. I really hope they don't make any more games with Dark Samus or phazon. Instead they should just bring back the Space Pirates. (I would be surprised if they didn't survive the events of Super Metroid)
Personally I would like to see Nintendo remake Super Metroid. Whether as an HD remake or as a full blown remake. Perhaps along the lines of the 3DS remakes like Star Fox 64 and Ocarina of Time.

I kinda figured the Nightmare and Phantoon in Fusion were "fakes" (clones...or whatever the X parasites made out of them, lol) and the ones in Other M were the real deal. As for Dark Samus...yeah...no more evil Samuses, lol.

Good point, but Phantoon was killed in Super Metroid, so how could he have shown up in Other M? Maybe there's a whole "species" of Phantoons?

Phantoon isn't in Fusion. Nightmare was infected by the X, but it think they just took control instead of duplicating it, because Nightmare is half-machine. Either way, Nightmare's remains would have been destroyed at the end of Fusion.
Seriously, anything that was on the Research Station or SR388 at the end of Fusion is gone for good.
^Ridley is the last boss before Mother Brain. You fight Phantoon shortly before getting the Gravity Suit.

I started playing Fusion again, yeah...thought he was in here, lol. I need to give Super Metroid another go sometime...probably gonna start over though. >.>

Well Phanton is a ghost of the bird-head people (I can't recall the name of those) can't be killed, so this a way he can't return over and over during the games.
For a new and fresh game of Metroid, the only big enemy that is still there is the hole galactic federation, so Samus could fight with it because is turning evil.
2.5D graphics (ala other M but in HD) with some moments of first person and ship battles using the tablet of the wiiU like navigation and gun control, all of this could be great.
All enemies of the first 3 games, make a comeback with more variables
New enemies
New assistants guiding you, like Super Metroid's Ostrich and Dig Machine which you must protect while it's following you to a place which cannot be reached yet
Gained abilities can be (and must be) turned on and off, just like Super Metroid
An entirely new soundtrack done by the composers of Super Metroid

Kenji Yamamoto did the music for all the Metroid games (except Metroid NES, Metroid 2, and Other M), so it's a safe bet he'll return.

You are one of the few users on this site who I can actually agree with when it comes to new ideas for a new game in a stellar franchise. Props.

I haven't played all of the metroid games so I'm not sure, but what about a game where you play half as Samus half as the galactic federation. Classic metroid gameplay mixed with some squad based stuff and some space combat. Could also have some massive fleet vs. fleet strategy section where you make sure Samus makes it to the planet. Next idea would be co-op so both could happen at the same time.

The ability how to drop bombs depends on the beam you use; the normal beam allows you to drop three bombs repeatedly, while another beam allows you to shoot bombs in a 'Golf-like'- manner (a simple, short arrow is used as reference and the 'camera' follows the bomb to the destination). This shooting is necessary to gain entrance to certain areas. The ability to shoot up to 4 bombs into the background also plays a key part in solving puzzles
The game contains a dynamic time and weather system, the landing on the planet however starts with pouring rain and lightning at a misty, dark night
Instead of going down, Samus must go up (a mountain?) to find her first key item
Because of the dynamic time system different enemies appear at different times OR...
The always present enemies' behavior will be different
Enemies can be infighting. Frozen species can be lifted and be used as bait. This is a key to gain access to areas
The game contains a intense introduction, like Super Metroid
Kraid and Ridley are seemingly the games' two main antagonists until a secret becomes revealed
Chozo statues are once again the 'guardians' of items
More kinds of missiles are added, like a burst one
Suits are able to become (visually) damaged. The more the damage, the more health you'll lose while being hit . Suits can be repaired at certain points (Chozo's?)
The returning X-ray visor may reveal the enemy's weak spot(s) by a red color

I love your idea of dynamic AI applied to the different enemies / creatures that Samus encounters. Imagine Samus falling into a pit that's infested with bats and slug creatures, and the ensuing chaos would make it more difficult for Samus to escape. The bats and slugs would be fighting each other, surrounding Samus as she tries to climb out of the pit.
Or a more likely scenario: Space Pirates are fighting off some creatures while you are infiltrating their laboratory. Some Pirates go rogue and start attacking you, but the rest are concentrating on the creature attack. There's violence all around you, so trying to be sneaky without being spotted is a real challenge.
I'll save my ideas for when I get a job at Retro Studios. Or, I'll create a Metroid-inspired game that's not a complete rip-off of Metroid. Good ideas though, hopefully Nintendo makes note of these. I'd like a multi-story, underground, poorly-lit mining facility w/ narrow caves & elevators, and for it to also be a map for online deathmatches w/ voice chat. Here's an idea: 6-8 guy free-for-all. 2 have super powers, kill them to obtain the powers. Both powers are unique; one's this massive blaster w/ infinite ammo. The other has severely beefed-up stats. Whoever obtains both powers wins after surviving for 10 seconds post-rise-to-power. I won't share anymore.
