Choosing just 5 is really tough, but its nice to see people making longer lists... i think there's at least 20 physical retail games worth owning for the system, not to mention a few digital eshop onlies.
Nobody is going to agree with my list but this is my list.
1. Project Zero: Maiden of Black Water (for using the GamePad in the best way apart from Super Mario Maker and for being an original release).
2. The Legend of Zelda: Twilight Princess HD (for being a nicer remaster than The Wind Waker but mostly for being the best Zelda game ever).
3. Sonic & All-Stars Racing Transformed (for being more fun than Mario Kart 8 and the best console version).
4. Mario Kart 8 (for the amounts of hours I have played it).
5. Donkey Kong Country Tropical Freeze (for being much better than Returns but not as good as Rare's trilogy).
5. Yoshi's Woolly World (for being the first decent Yoshi game since Super Mario World 2).
6. The Legend of Zelda: The Wind Waker (for looking almost the same as the original it can't be higher). It also should have included the "additional content" that was ditched in the original version.
7. Pikmin 3 (I love Pikmin but this one was a bit watered-down).
8. The Legend of Zelda: Breath of the Wild (for the few things it got right as a Zelda game).
9. New Super Mario Bros. U (not original and a bit dull compared to Super Mario World but better than the Wii game).
10. Super Mario 3D World (not a "real" 3D Mario game but entertaining).
Third-party games like Rayman Legends deserve special mention while others like Black Flag had horrible performance on Wii U.

I didn't have that many WiiU games, but I can at least list my top five I guess. Not counting remakes, ports and eshop titles...
In no partiuclar order, my favorite WiiU games are:
Super Smash Bros for WiiU
Super Mario 3D World
The Legend of Zelda: Breath of the Wild
Yoshi's Wooly World (although I eventually traded it for Mario Kart 8 and got the 3DS port instead)
Hyrule Warriors (Though I also basically replaced it with the 3DS version, but at least I still have it)
@Samus7Killer It's pretty much the exact same thing with a few extra levels for poochy and more options.
The amiibo yoshi companion got a noticeable AI upgrade though (or more accurately, it got an AI), it doesn't get in the way or dies in dumb ways like in the WiiU game.
I can live with graphical downgrades, but the game still looks really really nice anyway.
@Meowpheel Agreed with your comment. @Samus7Killer As a side note, Yoshi's Woolly World runs at 60 fps on New 3DS/New 2DS and 30 fps on 3DS/2DS. It runs at 60 fps on Wii U.
@Meowpheel@BlueOcean i love the WiiU version so much. I wanted to include in my top 5 but it's definitely in my top 10 and it's my fave Yoshi game ever.
I own the new 2DSXL so maybe I'll go ahead and grab the 3DS version. But I want the Poochy amiibo to go with my 2 Yarn Yoshis!!

1. Splatoon (of course) 2. Pikmin 3 (sure, the main story was easy toward the end, but the challenge mode scratched my competitive itch nicely) 3. Super Smash Bros. (because its a Smash game) 4. Rayman Legends (solid platforming, entertaining music levels, addicting daily challenge mode, though its style was a bit basic) 5. Nintendoland (this list's representative for the great party games on the Wii U. It's a solid twelve games. Well... maybe a solid nine). HM's: Super Mario 3D World, DKC Tropical Freeze, Captain Toad, Teslagrad
Breath of the Wild counts as a Switch game for me, but it otherwise would have made it either above or below Pikmin 3. It's hard to beat my first Pikmin experience.
I didn't want to include multiplatform third-party games in my list, specially because most had performance issues (like Black Flag, RE Revelations...) but I think that Rayman Legends is one of the best games on Wii U and better than the New Super Mario Bros. games. However, I had to include Sonic & All-Stars Racing Transformed because it's the best console version and the Wii U game that I have played the most.
I didn't include Monster Hunter Tri but it was one of my favourite games on Wii and the one I played the most, but I skipped the Wii U version.
@Daymos256 Hi... i think you're on IGN...lotsa Zelda in your top 5... The HD Zeldas are really great. I woulda loved to have seen Ocarina and Majora's mask get HD treatments on their 3DS versions, or something like the Crash trilogy that recently came out. @StephenYap3 props on Yoshi in your top 5
