I'd make the Gamepad optional, and replace the standard controller with an improved Wii Remote. Also, I'd make it as big as it needs to be. Size matters not in home consoles.

Pretty much all of the big ones up until recently, NSMBU, 3D World, Tropical Freeze. All of them rehashy platformers with nothing truly new about them and fail to do anything interesting with the Gamepad.
Gamecube support being available from launch, what I mean by this is that the Wii U would have 4 controller ports, 2 memory card slots and would be able to play GC discs in addition to everything it already does. That would make the Wii U the ultimate console as a great F-Zero game would be playable from launch (GX).
Too many? Only one I can think of is New Super Mario Bros U.

All three of those games are awesome, you leave Nintendo alone.lol. 3D World felt like a completely fresh experience to me, and Tropical Freeze is undeniably very well made. NSMBU was great but had poor art direction with the rehashed visuals giving it a tired look and slightly overused mechanics, in saying that the game is excellently designed and challenge mode is a great time for an old pro like me. It's pointless to complain about Mario games being platformers, people want them to be, i love Mario games and i don't want them to change into something unrecognizable. Donkey Kong is so awesome i can't understand the hate at all, who cares if it's mostly 2D. The visuals are impressive and the gameplay is perfect, i'm hoping now that they have all the HD assets we get a 3rd game ( or perhaps with the 3D assets from Returns, we get the 3rd one on the 3DS).
I'd change the name only. It's really an atrocious one. Everything else is great, but the poor choice of name really hinders the console fortunes on the public eye.
I don't get all the hate on the name. It is better than Wii was when they first announced that. The biggest problem people have with the name is actually how it was advertised when it was first announced. I just don't understand the hate for the name itself.
People keep saying the Xbox One doesn't have Backwards Compatibility.

No, it is far worse than Wii, which by the way was a terrific and unique name. Wii U is just not descriptive at all, doesn't convey at all a sense of continuity and succession from the original Wii. Just ask some common folks about the difference between Wii and Wii U and prepare to watch them completely at a loss. Ask them about Game Boy and Game Boy Advance and they'll probably say "Oh, I know that one, Advance is more advanced than the original". Super NES is superior to NES. And so forth.
The only things I would ask for, are:
1. More non-gaming related apps
2. Media with editting software(where it makes sense)
3. More Youtube integration with Miiverse for more games
4. 7.1 PCM
5. More NFC capabilities(card scanning, headphone sync)
6. App/home menu multitasking and/or 2 GamePad support
7. Cross-buy and cross-play
8. Smoother and more versatile OS(can't switch screens while a folder is open)
A. 3D content becoming the norm and Wii U utilizing 3D(not really entirely about Nintendo)
I'm not really saying this stuff is all that necessary, for the time being, but everything in my list is possible without asking Nintendo to change their entire business or anything, Most of it is about programming the console to do this stuff. Even the 3DS has a music player and stuff like Nintendo Video or the camera app isn't there, when it could be. This is part of the non-gaming related apps.

Something like the Wii 2 might have fixed that but Super Wii would have been just as confusing. The main problem is how they showed it off, not the name. If they actually showed off the new console with the controller, instead of just the controller, it would have been much more clear to people. The problem is that they only showed the Controller.
