As much as I love Pikmin, I'm happy with the Wii version. F-Zero would be pretty cool too actually. I really like Paper Mario as well...but I don't really see a reason to remake it on the Wii U to be honest..lol.

Metroid Prime 2: Echoes - I think remaking this game would be more beneficial than remaking Prime. Echoes had a much more unique environments (Alien Temple Grounds, Not-as-Genric-as-People-make-it-out-to-be Desert, Bog, Neon-Technological Fortress) versus the somewhat generic Prime areas (Ice, Fire, Desert, Mines, Forest). That isn't to say that Metroid Prime doesn't have any inspired areas, but overall Echoes has a far more unique, alien, and atmospheric environment, which would benefit from the extra processing power. They could also use the opportunity to fix the "problems" (Note: I personally see them as important aspects for hitting the correct tone.) with the game, or at least tone them down.
Baten Katos - From my understanding, this, and its sequel, are rare games. Nintendo could probably work something out with Namco, since Monolith made the game, and release it with some small fixes introduced in Origins.
Mario Kart: Double Dash - I'm trying to keep this list balanced between general audiences and dedicated gamers. In any other situation, I would choose F-Zero GX, however, this game could take better advantage of the Wii U than F-Zero.
Final Fantasy: Crystal Chronicles - The game would need severe tweaking, but the Gamepad could work as a GBA Link Cable.

But why just four? How about a dozen? How about they throw in 2 discs and have a GameCube-a-thon! Heck, put a handle on the game's case for good measure! And a complimentary lunchbox as a pre-order bonus? They can make special pro controllers with oversized A Buttons too! SEGA can chip in with Sonic Adventure 1 & 2, Skies of Arcadia Legends. Just for good measure, Nintendo should make sure to get Symphonia, Harvest Moon, The Twin Snakes, Timesplitters 2, Soul Calibur II (With Link!), Ikaruga, SSX 3, Rogue Squadron II, Viewtiful Joe...[continues on rambling...]

And yes, so we're clear, I realize that is never happening. An 8-bit dood can dream. And yes, I am one of the few who appreciate the true greatness of the lunchbox that plays such awesome games on such little discs. I fully approve of the OP's idea!
If it was just Gamecube ROMs on a disc I wouldn't need to buy it but I'd go for: Mario Sunshine, Luigi's Mansion, Melee and MK:DD or an M rated set with Eternal Darkness, Twin Snakes, Baten Kaitos and Rogue Squadron 2

Time splitters, Resident Evil 1, Resident Evil 0, and the greatest game ever made, Eternal Darkness. I acually didn't care too much about the first party offerings for the GameCube. Sounds like blasphemy, but there were some killer 2nd and 3rd party support. Who remembers Ikaruga. Heck yes.
