This is a tough one...a game published by Nintendo? I guess...Oblivia (Xenoblade X)? It's weird, but I always had a dream where I was stranded in a massive, near empty desert. Oblivia is the closest to that, it's a weird and good feeling experiencing an area in a game that reminds you of your dreams.
One that's...semi-published(?) is the Flooded Forest from Monster Hunter...same story. lol
Then again I hate the underwater portion of that map, but still...wished they brought back the Portable 3rd version for Generations....ah well.

-Inside Jabu Jabu (OOT is such an over talked about and beloved game that people forget how freaky and weird that really is)

-Butter Building (maybe because there's a place called Butter Building)

I'm not sure if this counts as a location or not, but the first thing that came to my mind was the Rainbow Road track in Mario Kart 8 that has the steam train choo-chooing past you - I just love the visuals and the scope of that setting.
In fact I could easily suggest half the tracks in Mario Kart 8, so many of them are gorgeous.

Never have I wanted to visit a Mario Kart track so much.
