While the 3DS may be able to emulate the N64, looking at the specs, they would have to do an awful lot of optimizing and tweaking in order to get them to run correctly (more than would need to be done on Wii), and even then, some wouldn't work. Nearly all NES, SNES, TG-16, etc. would be perfectly feasible, though. I just don't think Nintendo will bother bringing console games over unless they're 3D classics or 3DS Ware remakes. 3DS for retro handheld games, Wii for retro console games.
Also, nearly one year old thread bump? o_O Now that 3DS is out and VC titles are playable, I'm leaning even more on "no they will not". They have a potential 4-5 systems to pick from already, so even if console titles were to come, I think it would be late in 3DS' lifespan.
