I don't know how, but some people are great at video games! Like the guy who beat Halo 2 in four hours and the guy who beat Metroid in 20 minutes, I guess people have skillz!
I astound myself speed-running Metroid Zero Mission in 1:12 or beat NSMB in 30 minutes using warps.
And I'm not just talking about speeding through games, I'm talking about people who can impress us, like Wiebe!
So, does anybody on Nintendo Life have any skillz? (And I know someone on here does...)
I sped run Kirby Canvas Curse in 1:39, minimalistic, with no health upgrades. And I did Kirby Squeak Squad in 1:34, 100%, so I had to get health upgrades.
I don't know, maybe those are mad Kirby skills, they may suck. All my friends aren't gamers.
One time I beat the whole story in castle crashers in about 30 minutes. Had to go quick with everything. Was only level 19 when I beat it. I had no help from online. I also beat eternal sonata in 18 hours 36 minutes including the mysterious unison.

To answer the question, people speed run by doing just about any trick they can, exploiting the heck out of glitches mostly. Often times in games like Majora's Mask, glitches are used to get to items quicker and the dungeons/places are usually done out of order (ex. part Woodfall, Snowhead, Pirate's Fortress, finish Woodfall, etc.).
I don't really do speed runs, but I like to try getting 100% of items/sub quests/etc. before the final boss. As well, I like to try out glitches (beat OoT Ganon with Deku Nuts and a swing from the Master Sword before he fell for the final button press : P). In all, I'm a perfectionist, not a speed runner. ^^
