I just finished Gunstar Super (aka Future) Heroes on GBA and thought it was excellent.

I was wondering whether anyone could advise if the Megadrive's Gunstar Heroes is worth getting also, whether it's better or worse, etc.?

It's amazing, buy it.

IMO, the MegaDrive game is way better. Thing is since you've beaten the GBA game, there's not a lot between the two games. The GBA game tries it best to look like a sequel, when really it's a remake, even the levels are really simerlar. Here's the differences between the two.

In the MegaDrive game, you only start with one weapon, and you can then hold another weapon, however you can "blend" to the two guns to make crazy weapons that weren't seen in the GBA game.

The MegaDrive version featured some cool FX Chip style 3D graphics on the first boss.

There's no mode 7 graphics in the MegaDrive version.
