Or would it be obsessive compulsive to do so. I've thought about it but then I think of all the work involved and I wonder if it's worth the trouble.

Mine are listed alphabetically by system. The system order is the one up on the Wii Shop Channel. After that I have WW games in alphabetical order. The Wii Channels are on my Wii Menu along with the Mario Kart Channel. I don't have all my WW games downloaded since I ran out of space after all my VC games. D:

This may sound odd, but if you go to Brawl's sound test and see which order the series' music is in, my vc games are in that order. Mario, DK, Zelda, and so on.
Mine go Nintendo chronological (NES-SNES-N64) followed by Turbografix. That's all the VC I have right now. If I DID have other stuff, I'd put SEGA chronological before the Turbografix (SMS-Genesis), with C64, Neo Geo, or VC Arcade (if I ever actually downloaded any of those, which seems unlikely at this point) in the back.
I also separate by page on the SD channel, even if a page isn't filled up. Page 1, NES. Page 2, SNES. Page 3, N64 on line 1, Turbografix on line 2 (because I have so few of each, it looks better this way). Page 4, WiiWare that isn't SBCG4AP. Page 5, SBCG4AP. I'll probably put Tales of Monkey Island on the Strong Bad page, too.
And of course, the games are listed alphabetically within their respective systems. I think I win the OCD award for game-sorting.
My Backloggery Updated sporadically. Got my important online ID's on there, anyway. :P
Mine are just alpha and mixed in with WiiWare titles. There's a thread asking how folk organise their SD cards started by yours truly in the General forum to see how many anoraks we truly have here!
WiiWare on the first two pages, in some order that blends frequency with visual appeal. Then a blank page or two for expansion, then VC with a page per system, with the titles sorted by release date. But if someone came and shuffled everything around, I wouldn't loose any sleep over it.

I do the same. Just looks better when It's organized I think.

Mine is in choronological order from the earliest game I have (Alex The Kidd in Miracle World for the Sega Master System) to the latest game released (Pokemon Puzzle League for the Nintendo 64).
