1. Majora's Mask. This game was unique, dark, and a masterpiece. I still need to finish it though.
2. Link's Awakening. This came REAL close to being my favorite Zelda game. This gem is crammed full of content despite the fact it is essentially a 8 bit game. It is the best 2D Zelda game in my opinion and the first (and so far only) 2D Zelda game that I have ever finished.
3. Ocarina of Time. While I may not think it is the best Zelda game ever, I still effing love this game. Heck, I love it even more after playing the 3DS remake.
4. A Link to the Past. I have not finished this one yet, but I love it. The Light World/Dark World concept makes this game so deep.
5. The Wind Waker. I love the sailing and vastness in this game. This was the first Zelda game that I have ever beaten, even though it has been years ago.
I will list my opinions of some of the other Zelda games.
Twilight Princess. Oh God, this game fails. This was the second Zelda game that I have beaten and I dislike it because it tries to blantantly rip off of Ocarina of Time (and fails in the process). Midna was not too bad, but the ending was just horrible and ruined her character-wise for me. The entire wolf and Twilight concept felt like a rip off of A Link to the Past's Dark World, but it fails in originality. At least Majora's Mask and the Wind Waker have some original concepts to keep both games fresh and not mere Ocarina of Time rip-offs. Twilight Princess does not, and it just feels dull as a result. Maybe I will give the game another chance in the future, or maybe not.
Spirit Tracks. I tried this game and quit playing it due to how dull it was. I do not like the entire game being forcefully touch screen based. The game is too easy, and the train traveling sections are as dull as heck. The only thing I liked about the game was the Tower sections with Link and Zelda working together. That is a concept I would not mind seeing in future games. I might give this game another try in the future, or maybe never.
I have played many other Zelda games, but I have not played them enough to really have an opinion on how I feel about those games. The Legend of Zelda is fun, but ridiculously difficult and cryptic. I do not have much an opinion on Zelda II since I have barely played it. The Minish Cap is good, but I have not played it enough to have much of an opinion on it.
I have not played Oracle of Seasons/Ages or Phantom Hourglass's single player mode yet, but that will probably change in the future. My favorite Zelda game might change in the future too, but this is my opinion on the Zelda games for now.

Pretty hard choice. I admit, I'm biased toward the 3D games being better than the 2D games, but I do appreciate the difficulty of the older titles ( seeing as how there's not a single 3D Zelda that's actually difficult to play through with only 3 hearts when you don't take bosses into account )
Well here they are in order, with a little explanation most of you won't read. If you do read it, please don't take them wrong, they all sound like complaints, but really they are just the reasons why the games aren't higher on my list. I have never been dissatisfied with Zelda... ( except for Spirit Tracks. )
11. Phantom Hourglass The gameplay was nice, and being a sequel to Windwaker was really cool, but there were too many things putting this low on my list. Bad Music, Bad visuals ( the DS is no place for the beautiful Toon shading. ) and that god awful Temple of the Ocean King repetition. Story and Characters were really good though.
10. Zelda II: Adventure of Link This game would be higher on my list if it didn't send you all the way back to the main Palace when you got a game over. Mercifully they decided to just send you back to the entrance if you managed to reach the Great Palace. Some bits of this game was just too confusing, but you feel like a mighty god of video game wizardry if you can manage to beat this. bragging
9. The Legend of Zelda Great Solid game. You really feel free to just roam for hours, looking for the next temple or just having fun. If the graphics were just a little better, the story was just a teensy bit more fleshed out, and maybe there were one or two more cool gadgets to choose from, this would be my no. 1 Zelda game no doubt. I really wish they'd make another old school style Zelda game.
8. Spirit Tracks Corrected many of the PH flaws, but that Train was no fun what so ever in the slightest sense of the word. I don't get why they are trying to phase out field exploration in Zelda. That was some fun stuff in Link's Awakening, Twilight Princess, and Link to the Past.
7. A Link to the Past Really fun overworld and awesome enemies. I don't know why it's not higher on my list, maybe something about the dungeons fail to please me.
6. Twilight Princess It had the best overworld in my opinion, or it did once you got further in the game, and Bulblin Riders and Lizalfos inhabited areas they didn't previously, and this game had some of the best bosses. Unfortunately, the tears of light and the boring, colorless art style of this game keeps it from being my number 1. That and I hate wolves so incredibly much.
5. Majora's Mask This game would be my number 1... if it weren't for the dungeons. This took everything Ocarina of Time did and made it better, and added new play styles never done before in any Zelda game. It also gave us the Gift of Tingle, a really funny character who's unfortunately, been chased out of the series. There was just so much stuff to do in this game, and you could re-do it any time you wanted! ...but the dungeons, were long, boring, confusing. Their length may have been to make up for the small number of dungeons, but if you ask me, that was not a good way of doing things.
4. BS Zelda Take Zelda 1, enhance the graphics, add new power ups, change all the dungeons to spell out St. Giga, add a cutscene of Ganon killing the man who gave you your sword, a night/day system, and you have yourself an awesome Zelda 1 remake worthy of Grezzo. Once again... really makes me wish for a "New Legend of Zelda" Series of games. ( or a New Adventure of Link ... )
3. Link's Awakening I don't know what it is, but I like everything about this game. The Music, all the little characters, who don't really do much, but you still seem to develop an attachment to them. The fun to explore overworld, The only thing that could make this better is if the power bracelet and the pegasus boots, didn't have to be equipped. I also have nostalgic attachments to this game, It was the first Zelda I owned and ALMOST beat ( didn't beat it till years later, via emulation... and soon, via the 3DS VC. I pay for my games when I can, dammit! )
2. The Wind Waker So pretty to look at... so pretty. The combat was amazing ( yes, the Parry was cheap, but cool if you didn't abuse it ), and the enemy AI was so fun. Didja know, if an enemy survives a bomb blast, they develop a fear of Bombs, and will flee if you pull one out, sometimes they are so desperate to escape, they will run right off a ledge. The story was pretty damn good too. Connections to Ocarina were made clear without being too rehashy ( but im the last person to complain about rehashing to be honest ), and this was the only game that really made it seem like there was a little more to Ganondorf than just "raggle fraggle! I'm the King of Evil! runs away with Zelda under his arm ...yeah. It had a serious tone and a light hearted comedic tone all at the same time. It was the perfect balance for Zelda.
1. Ocarina of Time This game is by no means flawless, but it's pretty damn close, now more than ever, since it's been so wonderfully remastered on 3DS. Still, there's some things that I wouldn't mind this game doing differently... the biggest one being the way block pushing works. The rest... minor nitpicks about the cutscenes.

@ Waveboy The two Gameboy color Zelda's aka oracle of seasons and ages are very similar to Link's awakening. Same overworld music and Same feel etc. However they do have a few Ocarina and Majora's mask references thrown in. They are also a bit more difficult than Link's awakening. Probably due to Capcom's involvement. If you link the games together using the password given after the ending you can play them as one huge Zelda game! That's a total of about 16 different dungeons! Only by doing this can you face the true final boss and collect 100% of all the items. They are both very good games but I'm still more fond of Link's awakening. That game's finale and ending gave me chills I'll never forget. Such a shocker that was!

Phantom Hour Glass ....The Dungeons looked so bland artisticly in 3D.
Couldn't agree more, my main dislike of PH and Spirit Tracks. Plus they've got the annoying "main dungeon" aspect.
Wind Waker's my favourite, though. I really do wish it had more dungeons, but the story, characters (Tetra is easily the best Zelda incarnation - and Toon Link the best Link) and artstyle are easily best. Also I love the boss designs. Shame it was a bit too easy. Here's hoping for a full HD sequel on Wii U with more dungeons.

haven't played the rest. Skyward Sword will probably take the cake, there's not a single thing I dislike about it. It's got Wind Waker's ocean/islands, most likely more dungeons, a great artstyle, more dense content, awesome creature design (love the new races) and... finally, improved combat!
