Meaning no Final Fantasy and Square stuff as that's far too easy and it's fairly well a given. The whole best 'visuals' thing on SNES inspired this after seeing a comment about DoReMi's music brought up.
For example, I think seriously as far as symphonic sampled music goes Act Raiser out basically at launch had some of the best bar none, especially the music in the SIM aspect of the game (in particular the moving piece when MUSIC is discovered in the world.) It's too easy to throw in Final Fantasy as that's just a given at nearly always being high end. Also both of the Castlevania titles have some really stand out pieces, in particular Super Castlevania, though Dracula X has a few scores that one up the CD track equals on the PCE CD game.

i vote super metroid here too. among the countless catchy and fun snes soundtracks, super metroid stands out by going to a completely dark and serious place. you can easily imagine the music is being played by a real orchestra even though it's midi, because it's that epic sounding. kenji yamamoto did the sound programming and music alike, so everything you hear in that game is coming from one man, and it gives the sound a really strong sense of cohesion.
literally every single tune is a classic. the sleepy music in maridia is about the strangest, most depressing video game music and mother brain's theme is still one of the most terrifying things i've ever heard. the brinstar theme is one of my favorite songs, video game or not: http://www.youtube.com/watch?v=Qzf74K09QOo&feature=related
A Link to the Past, with Super Mario World, Secret of Mana and Super Castlevania not all that far behind. Four very different approached to video game music there, and all of them among the best.
EarthBound, Super Mario RPG, Super Mario World, Chrono Trigger, A Link to the Past, Final Fantasy: Mystic Quest, Battletoads & Double Dragon: The Ultimate Team, Donkey Kong Country series, the list goes on and on.
You can't say which SNES game had good audio but you can include Final Fantasy.

Could yes, but I asked for that not to get included just because I've seen threads like this for music made and it tends to turn into a Final Fantasy audio wall of fame and I wanted some at the least lists if not diverse opinions on the stuff.
As far as audio quality or killer music, that's for you to decide as I didn't limit that. I'm sure there are some excellent tunes on the system but the quality on them suck, or the other way around.

Castlevania games always have awesome soundtracks, it's as consistent a theme for that series as vampire slaying. Super Castlevania IV has been mentioned of course but even that hack-job Dracula X still had a killer soundtrack. I also have to agree with the folks who mentioned DKC2, such a memorable soundtrack just booting up the game and sitting at the main menu can bring nostalgic tears to my eyes.
Gotta throw Earthworm Jim 1&2 out there too since I haven't 'em mentioned.
