Probably a tie between one of the later two Mario and Luigi games and Mario and Luigi Bowser's Inside Story.
Not Super Paper Mario though, the story felt more like a Doctor Who season finale than a Mario game, and as a complete non fan of Rosalina, I never liked the story in Galaxy 1 too much.
