I`d have to say Super Mario Galaxy. Saving Princess Peach from Bowser by traveling through a Galaxy is epic. New characters like Rosalina and her story book really makes the entire storyline of Galaxy come together.
Just for you. "I'm just a musical prostitute, my dear." - Freddie Mercury
I've always been a sucker for the Paper Mario franchise as far as story goes. Excluding maybe the 1st one's predictable story. The ending of Super Paper Mario was a crazy twist!
Woah, this is a tough one.... I'd probably have to say either Mario and Luigi: Partners in time or Super Mario RPG. Or maybe Super Paper Mario.... You know what, I can't decide
Currently playing: Wii + GC - House of the dead: overkill, Guitar hero world tour, Super Smash Bros. Brawl, Super Mario Galaxy, Eternal darkness: sanitys requiem DS - Final fantasy 4, Rhythm paradise, Pokemon platinum, GTA:CTW. VC + WiiWare - Icarian, Lostwinds, Zelda: Maj..
Super Paper Mario is awesome, but I have to say the ending in Super Mario Bros 2 its an Epic Win... never saw it coming XD I have to play MRPG before elaborating further comments
I have not gone far in Super Paper Mario, and I've watched it being played mostly, I'd still say:
'Playing' Mario by 'the story' told in the music (truest way?), you will find that Super Mario Land has the Best story conveied through that. From the GameBoy starting sound, first 'level' and through other areas not of the Mushroom Kingdom, there are feelings, emotions, story told through, though only a certain 'range', very high-impact notes and gives you a heart-felt reaction in by way of one of the best songs, the ending-song.
You ripped off my thread you JERK! Just kidding man. Juuuuust kidding. I'd say Mario and Luigi: Superstar Saga. That there is some of the best videogame writing I've ever seen. Really funny and well written story.

I still have a soft spot for the original Paper Mario's story. It takes the basic story of Super Mario Bros. (traverse eight worlds to defeat Bowser and save both the princess and the Mushroom Kingdom) and kicked it up to eleven. The worlds are interesting, diverse, and fun to explore; the bosses are just plain awesome, and each has their own awesome battle theme (I love the Teenage Mutant Ninja Koopas); and the final battle with Bowser is my favorite Bowser battle of all time. Sure, it's predictable, but it's that marriage of classic Mario imagery and story and fast-paced turn-based battling that does it for me, more so than any other Mario game. I don't want aliens, I don't want dream monsters, I don't want members of high society after their long-lost loves, I want "Bowser kidnapped the princess. Save her!" and I want it dripping in awesomesauce.

There can only be one, like in that foreign movie where there could only be one, and in the end there is only one dude left, because that was the point.
