The moment that touched me the most was Zelda's Big Reveal, and the immediate follow-up to that, from Skyward Sword. Easily the closest I've come to tearing up from a video game. The first time I ever truly felt emotional from a game was watching the ending to Drawn to Life, of all things. Seriously, in the context of the rest of the game, you'd have to have a heart of stone not to feel feels from that.

No Nintendo first-party game has moved me... Nintendo is all about gameplay with little care for characters or story.... that's o.k for genres like platforming but the character and story blandness is the reason I have never been able to get into franchises like Zelda.
Pretty much this. Not exactly much to say in this department if we're limiting our answers to Nintendo games.
However, being my first Zelda game and me being younger when I played it, the end if Minish Cap was always a bit sad - saying goodbye to the only likable companion in the whole series.
In a Nintendo game? None, but a lot of moments in non-Nintendo games moved me.

A Link Between Worlds had a pretty touching ending. I feel dumb to admit it, but I was actually surprised by the game's major plot twists, and the conclusion just brought everything together so well.
I'd agree with that. I went into the game blind and didn't see any of the late-game storybits coming, so they hit home surprisingly well for me.
There ARE well written Nintendo games out there like Pokemon: Platinum, Xenoblade Chronicles, Kid Icarus: Uprising, etc. All 3 had really moving moments.
