The reunion with Aryll in The Legend of Zelda: The Wind Waker, as well as the game's conclusion. Several character deaths were almost physically painful in Fire Emblem: Path of Radiance. And there were numerous moments playing through Donkey Kong Country Tropical Freeze that made me stop and say "wow" at the combined majesty of the visuals, music, and blissful level design.

I simply cannot remember any Nintendo game that has moved me... I could say that part in Resident Evil Revelations where Parker was supposedly killed by Jessica, but it turns out he survived. Wow.
I know there's one part in Curious Village that moved me.... But I can't rem--- oh! It was the time when the Golden Apple girl(Can't remember her name...) was speaking to her deceased father in the room of gold and riches.
There's also that part in FE: Awakening when Emmeryl committed suicide.
Mother 3. Hinawa death just completely touched me, since my grandmom died just a few months before I played Mother 3 and hearing it and seeing Flint reaction just made me feel depress for a long time. Seeing Claus kill himself right in front of my eyes just made me cry a bit.

@Sleepingmudkip: I almost cried during the end credits of Pokemon Omega Ruby. nostalgia, sadness that it was kind of over, happyness, and the pride you are describing just all came together.
Some moments in Xenoblade were pretty emotional, regarding charcter deaths. And I liked it when a game ends showing what the characters lives are going to be like. Though I felt incredibly sorry for Melia not only for losing Shulk to Fiora, but having lost all of her family members and people. Apart from that I found the storyline in the end (when the disciples came into play) unfortunately rather soulless and lengthy.
The moment in Ocarina of Time, where you walk outside the citadel and Hyrule is completely wasted shocked me quite a lot and left me empty and alarmed.
In Fire Emblem Awakening of course the scene where Emmeryn dies, but I loved all of the scenes quite a lot and think there was more than on moving moment.

A Nintendo game never really moved me to tears, but there definitely were some touching moments.
One that always jumps to my mind when this is mentioned is the ending of Pokémon Mystery Dungeon: Explorers of Sky. SPOILERS You and your partner saved the world. You've been through so much, and finally, when everything seems ok, your characters just dies. He just dissapears. Yes, you come back, but it was so sad for me from a few years ago END OF SPOILERS
Some of the moments in Pokémon BWB2W2 were touching too, but not so much. And...I can't think of any others from the top of my head

I just remembered something else that really moved me. It isn't on a Nintendo game, but it's closely related.
Has anyone listened to that one Pikmin song that became a hit single in Japan? More importantly, have you read the translation to the lyrics? It's poignant stuff.

The first scene that occurs to me (along with some I read here such Flint's reaction in Mother 3) is the battle with Issachar in Shin Megami Tensei IV...so heartbreaking. And the game doesn't even tell you that is just an event like another, and that its real brutality has yet to show up.
