For creepy stuff in non-horror games, gotta pick Zelda.
Jabu-Jabu's "tentacles" in OoT (suuuuuure they're not SOMETHING ELSE ), the (OoT) Forest Temple boss (that thing is a jump-scare!), Wallmasters, the whole cutscene with the Dark Link triplets in TP.
I'd have to agree with Nintendo Power when they said what Link does to the final boss of WindWaker wasn't so adorable (especially if it wasn't in cartoon!)
The Blooper fight in Mario Sunshine. Mario, you're a terrible guy! o_O
Hm...good question...here are some ideas:
1. I'd hate to state the obvious, but the Moon. It's the moon about to crash down on the planet and destroy everything. The fact that it has that creepy face and is always watching you doesn't help.
2. Mimi. She's a shapeshifter that turns into a giant spider by snapping her neck and chases you around Merlee's mansion relentlessly. Or perhaps Thousand Year Door, where Peach gets possessed by a thousand-year old demon's soul? What the heck, Nintendo!? Or how about when you return to Sammer's Kingdom after the world ends, and there is nothing there?
3. The Absolutely Safe Capsule. Just imagine it: You're trapped inside a metal ball for all eternity, alone, with no hope of escaping. That's downright terrifying and I'd rather be dead.
4. The sounds that you hear after waiting a while in boss stages in Splatoon.

...For me, that would be the same example that the OP showed. Never played the game but I saw a playthrough once and the "encounter" there was stuck in my head for months. I'm not kidding when I say this, it messed up my mind for a good while. I had a hard time sleeping, could barely focus on school work; and whenever I looked at something, it turned into "that"...
I'm, to this day, very uncomfortable about it. So to be safe, I probably won't come back to the thread but yeah. That's my two cents.

Resident Evil 4 when you enter the hedge maze, and see the empty dog crates. You know something bad is going to happen any second and the tension alone is horrific.

How about the final boss of Earthbound? You don't even know what the heck you're fighting, and the only way to defeat the thing is by prayer. And that music that suggests you aren't going to survive the fight...
I looked back through the thread to make sure this wasn't already mentioned. So yeah, that shot of Link was exactly what first came to mind.
My game library ranges from Mario Kart to Call of Duty to Tales of Xillia to Diablo 3 to Forza. To me gaming is about having fun - not blindly supporting only one company while thumbing your nose at "the evil other systems."
Death scene of Ganon in TP...um Zant what the heck man?!
Pretty much all of MM was creepy pasta for me the first time around. And even now the music which is very dissonant for some themes (on purpose i suspect to promote a sense of wrongness and revulsion) and just the idea that no matter what you do you fail someone is still pretty sick. And the moon....children....still weirded out to this day.
Super paper mario got pretty disturbing Sammer kingdom...nuff said.
The opening for super metroid got me to the point that i still can't beat the game...its on the bucket list though.
