The Wind Waker, Metroid Prime (albeit with Wii controls), and Super Mario Sunshine are my three favorite games of all time (in that order), and I just realized it yesterday.
For me, WW is vastly better than TP in which I'm still stuck in the Forest Temple and can't get out of even with a guide, while I just reached Forest Haven in WW.
I have not played Echoes or Corruption yet but the general consensus of critics seems to be that the first is the best and I could easily see that being the case.
And everyone knows how much me and a group of users on Nintendo Life love Sunshine.
While Melee is technically inferior to Brawl, I still have the most and best memories fighting to the end with my friends playing it and losing all my save data and having to unlock all the characters again in one night. Smash Bros. is my all-time favorite series and so Melee would have to be my fourth favorite game.
While Super Paper Mario is a great game, TTYD blows it out of the water and is still my favorite console RPG to date. I don't know where it ranks on my list and I don't even own it anymore but I love it.
I love the Wii and it's not that console's fault that I like the GameCube better, but NSMB Wii is the only game that has ever come close to matching the joy I have experienced with all of the above games.
The memories I have of the GCN are some of the best I have of my childhood, and it defines for me everything interactive entertainment can be.

EDIT: I have out-of-this-world expectations for Galaxy 2, I predict it to be the best game on Wii, and I hope it might even topple Sunshine from its perch on the sun.
Nintendo has confirmed that Other M is amazing, not sure if it's gonna be better-than-Prime amazing, but getting it anyway.
The Legend of Zelda Wii is based off of TP, which isn't a good sign, but WM+ controls could make all the difference.
Whether the Wii will end up being my favorite console remains to be seen.
Thousand Year Door is the best Mario RPG to date, although Paper Mario has a nostalgic feel to it. TYD was my first Mario RPG.
Sunshine was my first 3D Mario game, although I had a bad first impression (which is why I bought TYD). I now love all 3D Marios.
Star Fox Adventures was my first Star Fox game, and I must've played it at least halfway (without Gamefaqs) before I gave up and bought Assault (which I love).

Game Cube is my least favorite system that I've owned, by quite a wide margin, but I certainly agree about singling those first three games out as brilliant exceptions.
I'm not new to this site, but this topic made me decide to actually register. I cant say it any other way: i agree. Of all the games mentioned i played the wii counterparts, and they just feel uninspired a lot of times. As sais before perhaps age makes a difference in how you relate to games. The best Wii experiences so far: Sports Resort (table tennis), NSMB wii, and i really love some wiiware puzzle games. But sometimes i dream of a game that just graps me like a book. Btw I started playing Mario 64 from the virtual console. Best game ever!
Gamecube was a solid console, but it's only part (abeit a large part) of why i so love the Wii. for me, the Wii combines EVERYTHING games need to be and that makes it my favorite system, but i have MAD respect for the cube.

I agree that Wind Waker is far superior to Twilight Princess, and the same goes for The Thousand Year Door vs. Super Paper Mario. And honestly, I remember enjoying Sunshine more than Galaxy.
...Despite that, I still love my Wii far more than my Gamecube. Why? Because I've enjoyed more games on the Wii than I did on the GameCube. NSMBWii, Galaxy, Prime Trilogy, Grand Slam Tennis, MySims Agents, Excitebots, Wii Fit, etc. etc. On top of that, there are the WiiWare and Virtual Console services which house some of my all-time favorite games.
In short, the GameCube has a few gems that I absolutely love - but the Wii has more. :3
@Chicken Yeah, it's funny, because I only own six GCN games right now and I only like four of them, yet they're such a big part of me, much more so than any of my Wii games. @Pete Welcome, man! I love WSR and NSMB Wii too (easily in my top 20 favorite games of all time), and while I haven't played much of Mario 64, what I have played is great stuff. @pix I felt that way too until yesterday for some reason. You do have a much more diverse collection of Wii games than me, though. @110 Not the literal system, but the games that came from it and the memories the came and are still coming from it. @TheFox I think it has something to do with me being really young when I first played it and having friends who shared so many of my experiences with the system with me.
I like people who big up Wind Waker. It is pretty much a perfect game, for me. When people say 'teH SaiLing SpIozl it!11!1' I know there is a person who knows little, probably an 8 year old with the attention span of, well... an 8 year old.
Sunshine is also superb, again, people confuse 'perhaps not as good as 64 and Sunshine' with 'a bad game'. Even if you think it's not as good as 64 and Sunshine, it's still better than 99% of stuff out there.
Also - Pikmin.
The GameCube was magic - not quite as good as the SNES, in my book, but deffo in my top 3 consoles of all time.

Im thinking of getting sunshine sometime soon, as i have heard good things, and hey, its mario There are of course other great games for the Gcube, unfourtunatly i sold many of my old ones, my collection is growing again however, and now my grand total is 6 Yay for the gamecube!
Metroid Prime 1 is by far one of the best games ever made. It's fun, it's addicting, it's genius, and it's simply phenomenal. (Better on Wii though.) I find Twilight Princess to be better than Windwaker. In really every way possible too.

I liked Super Monkey Ball 2 and Kirby Air Ride, but I had to trade the latter for Wind Waker. Get Sunshine. Yay, we can have six games together!
