Bill & Ted's Excellent Game Boy Adventure, Bubble Ghost, Dexterity, Heroes of Might and Magic (GBC), Blaster Master Boy, Yogi Bear's Gold Rush, Ghostbusters II, Great Greed, Hudson Hawk, Kung-fu Master, Monster Max, Mr. Do!, Nail 'N' Scale, Popeye 2, The Smurfs, Snow Brothers, Trax, & the Ultima games are somewhat obscure/underrated games I always go back to on the Gameboy. Oh, and not many people have heard of it, but there's this game called Metroid II that is pretty fun! I also agree with Mole Mania!

A game can be easily available and not well known, so being on the eShop doesn't prevent a game from being obscure per se.

Are Catrap and Avenging Spirit obscure gems? They are certainly less obscure now than they were before getting re-released, but there hasn't been much talk about either game outside of the week or two after release so anyone buying a 3DS now could probably consider them obscure.

Technically all Game Boy games not made by Nintendo themselves can be considered obscure if you go by what mainstreamers are aware of. The games are old. Of course most regular people wouldn't know about them. Gamers, especially retro gamers, out to know a little more. "Obscure" tends to mean different things depending on the audience. I think most retro gamers would know about pretty much all of the VC titles because its their demand that brought them to the service in the first place. Other games, though, might be obscure even to them. The Game Boy isn't as well-publicized as the NES, so there's plenty of gold to mine there.

I got one worth mentioning and few copies are ever on ebay either so it really flies under the radar — Car Battler Joe by Natsume for the GBA. A really great game, a mix of 'mode7' style landscapes where you drive around doing deliveries and things but have to deal with other cars and thieves, it's like the Mad Max meets delivery boy service type game and it is just a blast. I'm surprised it hasn't become the next overly priced old game as it has all the qualities to do so.

I bought my copy before it does become overly priced. Although it's already a bit expensive ($30 for the cart).

I got lucky about a week ago and people missed out on the game on ebay and it was $15 shipped with the manual too which surprised me. Its the second time I've had it over the years.

Good price, a third of what it cost me.

As @ogo79 said, the SNS-RZ-USA is a prime giveaway that it's not a legit retail cart.
And yes, he is (usually) always right, and he is (almost) the sexiest gamer out there (not counting me) ;)

I bought the Japanese version last year because the price on the English version had just gone nuts.

I played this obscure Russian-made puzzle game once. It had you arranging various shapes to create complete walls, and completing several at once netted you more points. I don't remember the name, but the music was really catchy....

What's shocking to think a few Japanese kids probably grew up WITHOUT that catchy music (there's a rare 1.0 version that has a different song, among the millions of 1.1 copies released internationally).

Speaking of ones that have gone nuts and probably not entirely justified would be Ninja Five-0, even the UK version price sucks in tandem which is NInja Cop. It's an ok KOnami game, kind of a bionic command/ninja gaiden/strider combo ripoff game. It's good alright, not exactly A quality but nice.

Avenging spirit if you haven't gotten it from the eshop yet. Never heard of it, but man is it great. I'd like to see a remake or revival of the series.

One game that's supposedly very good is a shooter called ZAS.
I hear it only looks right on an original Game Boy (the green one), but I don't know since I'm never going to own it.
(I only saw one listed once on amazon Japan for like $500. I asked a collector and they said that's about what they paid for a CIB. They say $150 would be a cheap price. Too rare and expensive for me.)
