Sword of Mana. I love this game so much I bought a second copy so I could do the link-with-friends-to-unlock-summons thing, although it'll be awhile before I have the patience to start up 100 new games to link with 100 imaginary friends. Best Mana game ever, although I have played more than twenty minutes of Seiken Densetsu 3.
Metroid Zero Mission is a close runner up. Hmm, both my favorites are remakes . . .

I just remembered that there's a GBA game I love even more than Mother 3. It's Mario vs. Donkey Kong. I had so much fun with that game, and I still come back to it every now and then. It's way better than its DS sequels. (they're good games, too, though).
Blarg, it's a close tie between Metroid: Fusion and Zelda Minish Cap. But it's going to Minish Cap, I absolutely loved that game, whenever I think of GBA I always think of Minish Cap.

If you like that, then you should definitely try out Donkey Kong on the old Gameboy. Mvs.DK is essentially its' spiritual successor, and after playing the DK on the gameboy, that one just didn't seem as fun.
