as much as i love super metroid, i could never get used to the default controls. having to use your thumb to simultaneously hold down 3 buttons in order to run while jumping and shooting just isn't comfortable, and you'd be surprised how often you have to perfrom all 3 actions at once. so, here's my setup, which i've used for ages and love-
run- L shoot- Y jump- B weapon select- A cancel- X aim up- R
your index finger only has one button to press and never has to reach for any others, so if you set it to run you can hold the button down the entire game without any interruption. Y to shoot and B to jump couldn't be simpler and gets rid of that cluttered feeling on the right side of the controller, and makes it comfortable to jump while charging up. there's no trouble pressing A and X to turn missles on and off and i prefer it to pushing select; the one problem is that you lose the ability to aim down, which is only useful at a few points in the game anyway. what do you think? anyone else have a scheme they swear by?
you know you can hold to start running then keep running w/o run held right? At least I seem to remember that you could...using A to run normally worked fine for me--B was best for aiming those shining dashes.

I was always an NES controller kind of person (A to jump, B to attack, Start & Select to pull up menus/pause). I could never really get to the whole "Y is the new A" thing in the SNES era. And, to be fair, that control set-up might just make me want to pass on a that game.

you know you can hold to start running then keep running w/o run held right?
i'm pretty sure that you can't, the moment you let go of run you'll return to a jogging pace.
you can still aim down diagonally by just pushing diagonal down on the pad, the problem is that you'll still be moving while you do it. it's a lot easier to aim if you jump first, then you can maneuver yourself around in the air to line up your shot. the only time you need to aim down is when you're freezing little enemies that you need to walk on, and i'm willing to make that process a little more awkward if it means the overall controls are better for the other 98% of the game. seriously, try fighting ridley with this button layout and you'll realize just how clumsy the default controls are in comparison.
I leave L & R on the diagonal aiming, but I do fiddle around with the face buttons a bit. X=weapon select. Y=shoot. B=jump. A=run.
Really, I don't find it necessary to run while shooting often enough for this to be a problem, and I prefer having BOTH diagonal aims where they should be. I don't use moonwalk, though. Definitely not my thing. I am quite good at the wall jump (semi-non-sequitor, but worth a bit of bragging IMO)!

So, I'm a madman for liking to enable the Moonwalking option in the options menu? I am shocked, shocked, I tell you! Although, I will admit that at first the walljump was very hard to execute, but then it totally became second nature for me.
I don't think you're crazy for using moonwalk. Just a bit odd.
I bragged about the wall jumping because my idiot brother never got very good at it. I can actually get up a shaft in Maridia that was very CLEARLY designed to be space-jumped up using wall jumps!

if you're good enough at wall jumping you can get anywhere in the game, it's a really empowering ability to have. i wish more games gave you that ability; other M please?
Yeah, I got stuck in Super Metroid and I thought that I didn't have a certain item I was supposed to have at that point. I looked it up on youtube, turns out the wall jump was the answer.

Gotta love the Metroid theme they hum immediately when you enter the Etecoon room. Immitate their actions: jump to a wall, at just the right moment jump again from the wall, rinse and repeat. It's that simple.
