Some levels end saying Mission Complete while others say Mission Accomplished. I know why it does this in 64 but why in Assault?

I'm not sure. I guess I hadn't noticed. Maybe it varies based on your score for that level.

Complete vs. Accomplished is the same as it was in 64, you need to kill every single enemy in a level in order to get that 'Complete' iirc.
