To me personally, The original advance is the best of them all but that doesn't mean the other two are bad. If anything, the only thing frustrating about the latter is its replay value and quite frankly, interms of music, Advance 2 and 3 are better than the original.
I have the most memories with Advance 3 so it's probably my favorite of the bunch. The team mechanic was pretty interesting and the boss fights and music were great as well.
The first Sonic Advance feels most like the classic games with slower, more platform heavy gameplay. It's pretty good, but I thought it was a little generic. Sonic Advance 2 focuses a lot more on speed but does have some pretty good level designs.

I got no issues with 3 and 2. If it weren't for the process of getting the chaos emeralds and its ridiculous way of finding the chao, then Advance 3 would have been my absolute favorite of the bunch. Because the trilogy really are solid games and should be something that every Sonic fan should play.
I would say that Sonic Advance 3 is the best game I've ever played.

Good question! Sonic Advance 1 was a good throwback to the Genesis games while Sonic Advance 3 had a mostly great soundtrack. I would pick Sonic Advance 2 because of the way it pushed the series forward, influencing later games in both the handheld and the mainline Sonic series. Plus it had the best way of accessing Special Stages, encouraging you to find a certain route through a level instead of making you slow down and search every corner of it.
