The one I'm most embarrassed about is Pikmin, mainly because I've had it in my collection for about 6 months and still haven't played it. Oddly enough, I read the instruction manual. I plan to play it one of these days, though -- it looks good and should be right up my alley.
As for any others, [takes a deep breath, prepares for the backlash] I still haven't played Super Metroid OR Legend of Zelda: A Link to the Past. I got the SNES late in its life cycle and tried to get as much of its catalog as I could. As years passed, I moved on to other things. Now with the Virtual Console, I really have no excuse... but I still haven't played them.
I too have owned pikmin for a long time and never played it. I've also never played link to the past, but I have played Super Metroid, (but never beat it.)

I've never played any games in these series: Zelda (until recently, downloaded LTTP) Megaman (never appealed to me) Metroid (again, no appeal) Castlevania (I just remember my cousin cursing at the TV...) Pikmin (owned it, but never played it so sold it) Any FPS (except GoldenEye)

Well, that's quite a...uh... impressive list? (probably the wrong word). Just kidding ;D I've played some of the Zelda series, but haven't beaten any of them (I'm not good at completing games). I've only played 10. I've played the original and Super Metroid, as well as Hunters. I'm trying to get into the series, though, so I'm pre-ordering Other M and will try to get Trilogy. I've also tried to get into this series. I've played the original, III, IV, and ReBirth. I've played about 2 seconds of the original, though I played a lot of the sequel. I've sampled some. The cookie-cutter ones get old (even CoD wears thin), though RPGs that double as FPS' are awesome (Fallout 3 and Oblivion!). The Half-Life series is awesome, too.

I get a few games a year, so I'm very lucky to be able to play. At least try all the games you have.

Super Mario Galaxy. I just hate the whooshing around upside down and back. Passed like the very first introductory level - that's it. And I never did come around to enjoy the repetitive seizing that's required from the motion controllers to make Mario or any other game characters jump or attack. Oh, woe.

Still have Spirit Tracks wrapped. Got a BIG backlog of games playing through on the Wii, so I've stopped playing/getting DS games late last year. Never played Oracle and its sister game, or Minish cap.
Never played Secret of Mana, Ilusion of Gaia, Earthbound, and any of the Final Fantasy games even though they seem to be PERFECT for my taste.
FPS, any of them, including the Prime series. But not from a lack of effort. FPS games make me nauseous.
With Other M, DKR, Kirby, Mickey, NBA Jam, and Zelda all out within the next 12 months I doubt I'll get to those omissions any time soon.

I'm embarrassed to say i've never played a single Gamecube game. And i've owned every other Nintendo system, handhelds.... along with every other major console in the past 20+ years. Heck, I even own a Vectrex. But the 'cube and I have never crossed paths.
I've been meaning to get a controller and memory card so I can play GC games on my Wii, maybe tomorrow, or the day after that....

Starfox Tatsunoko VS Capcom A Kirby Adventure title (I have played Kirby Air Ride and I'm hopeing to get super Star on VC) Dr. Mario Metroid Donkey Kong game (I've played Donkey Kong, and Diddy Kong Racing N64 at my cousin's but besides that)
Any amazing games that came out more than 5 years ago, probably. My list includes SMB 1-3, all the Zeldas apart from Spirit Tracks, every Metroid, Kirby and Pokemon game and many, many more. I still know quite a lot about most of these games though.
No animals were harmed in the making of this post.
