Best everything except story: Twilight Princess

1) Graphical Style - The Wind Waker
2) Overworld exploration - The Wind Waker (I absolutely adore the sailing)
3) Dungeons - A Link Between Worlds (that isometric 3D dungeon inside the mountain is genuinely fantastic)
4) Bosses - Ocarina of Time
5) Battle Mechanics - Skyward Sword (I love the motion control fighting)
6) Story - Majora’s Mask
7) Characters - Skyward Sword (who can forget Groose?!)

p.s. I have yet to play Breath of the Wild, and I still maintain that Twilight Princess is mostly Ocarina of Time in a new coat of paint and is set in a surprisingly dull, empty and uninspiring overworld. I thoroughly enjoyed some of the dungeons though, especially City in the Sky and Snowpeak Ruins and, if I remember correctly, the soundtrack was pretty good too.

1) Graphical Style - Breath of the Wild
2) Overworld exploration - Breath of the Wild
3) Dungeons - I can't think of a Zelda game that didn't have at least a few interesting dungeons, well except for Breath of the Wild and Zelda II maybe...
4) Bosses - Ocarina of Time by a long shot. Challenging bosses and not just difficult because of their HP. Also most of them were intimidating.
5) Battle Mechanics - Twilight Princess for its awesome sword fights and Skyward Sword because swinging a sword with the wii remote was a lot of fun. (at least when my wii remote worked properly)
6) Story - Ocarina of Time and Majora's Mask
7) Characters - Skyward Sword, Wind Waker and every other Zelda game including Tingle

Now I'm not sure what @Dezzy meant with characters. The reason I went with Wind Waker is that each of them was unique and I can remember all of them, whereas most other games had a bunch of nameless peasants nobody cares about. And Wind Waker has the snot kid!

@Dezzy yes, at least compared to OOT and MM. Older 2D Zelda games had better overworld exploration imho but TP still is at least on par with them. I'd say it is even better than them but maybe it's just because I love it so much.
I would say TP has the best overworld, then Wind waker is second place, then Majora's mask is third place and Ocarina has the worst overworld of them all

I do. It's just that the technical limitations of the platform mean other games are more enjoyable.
Link's awakening is basically as good as a gameboy game could be though.

Agreed on how amazing LBW was.

People will heavily disagree, but I think Spirit Tracks had amazing puzzle design when I played it. Of course, I was younger and probably much easier to please, but it still holds a special place in my heart. Especially for its music/story as far as handheld Zeldas go

@cadaver138 I enjoyed it but I feel like playing it many years later on a 3DS was not the best way to play it.

I find that I lose interest in games that look worse than they did in my childhood (GameCube/DS/Wii era). Their technical limitations really ruin my experience of what is otherwise a great game, which is unfortunate but I'm not sure how to fix that problem.

I'm going to add 8) Music, 9) Antagonist, and 10) Final Boss fight to the mix. And note that I've only played Phantom Hourglass, Ocarina of Time, Majora's Mask, Wind Waker, Twilight Princess, and Breath of the Wild:

1) Breath of the Wild
2) Breath of the Wild by a long shot (there wasn't much to do in other games' overworlds, it was just empty space to create some traveling time between the next town or dungeon)
3) Twilight Princess
4) Ocarina of Time
5) Breath of the Wild
6) Ocarina of Time (simple story sure, but I loved seeing the characters 7 years later and everything come together). Runner up is Majora's Mask, great main story but a tad short, haven't played the side quests though
7) Ocarina of Time (maybe it was my first 3D Zelda, maybe I loved seeing changes in them after 7 years, I remember the characters in Ocarina better than other games)
8) Ocarina of Time, with runner up Majora's Mask (Song of Healing and the theme in the location of the final temple is excellent, but that's it, while Ocarina has much more excellent music)
9) Ocarina of Time, Ganondorf had excellent presence in the game. A lot of people mention Wind Waker Ganondorf, but I don't get it. He barely does anything memorable until the end, and one line at the end about bettering the Gerudo and escaping the desert is not enough to make me proclaim that he's well-developed.
10) Ocarina of Time. Just excellent, the final boss fight is the greatest one I have ever played, with the music, Navi's quotes, Zelda's screams in the background, the darkness ... everything just perfect. Runner up is Breath of the Wild, had the Beast Ganon fight been tougher with him having more moves and horseback Bokoblins around, it would've beat Ocarina, cause it had EPIC music and scale .
