My favorites would be N64 and I guess Dreamcast (though my experience with any non-Nintendo console other than 360 was often limited) but the usual answers I see are SNES and PS2, and I have no good reason to disagree with those.
Best Nintendo Console? Wii U
I'm giving it to Wii U because I can still play the Wii library, have access to VC, and there are a bunch of cool Wii U games. The multiplats rule and the exclusives (SM3DW) are amazing. Love my Wii U.
Best Non-Nintendo Console? PS2
This one is banking more on nostalgia for me. I played hours upon hours of Battlefront and Champions of Norrath with my brother on it. Kingdom Hearts was also a great journey. Kinda miss it, but life goes on.

Wii was Nintendos best home console, and the original Playstation was Sony's best, if only because of Crash Bandicoot and Spyro.
I thought PS2 kind of sucked, Gamecube was a lot better
Best Nintendo Console: Super Nintendo. I didn't even own one when it was supported by Nintendo, but I took my uncle's when he went to college when I was 10 and some off the greatest games of all time are on that thing. I don't think anyone can deny that and every Nintendo fan has to put that at the very least in there top 3.
Nintendo Second Choice: Gamecube. It may have been a niche console compared to the Xbox or PS2, but I loved it and thought it was a great system.
Best Non-Nintendo Console: Playstation 2. I remember opening this up at Christmas, so many good games for so many years, I loved the Playstation but it was a little before my gaming time, and I got to go back and play all those old games on my PS2.
Non-Nintendo Second Choice: Xbox 360. I know Microsoft may not be everyone's favorite, I can't say I'm their biggest fan either. I never owned a Dreamcast, or a Genesis so it may change once I start collecting for those. I just can't deny how much fun I have had with that thing.
Nintendo Console: NES. Single-handedly rescued the video game industry from certain doom and started most of the great Nintendo series we know and love today.
Nintendo Handheld: 3DS
Non-Nintendo Console: PS2. Especially considering you can play almost the entire PS1 library on it.

Wii was probably the weakest Nintendo home console outside of the Wii U. The Wii may have sold craploads, but it also came to a somewhat early death, with the 360 and PS3 still going strong. Games wise, just my opinion, but the Wii does not compare to the N64, Gamecube, SNES, or NES.
