My personal preference goes to Pokémon Ruby,Sapphire and Emerald. But I think Metroid fusion is awesome too.
But honorary mentions go to: The Legend of Zelda: the Minish Cap, Metroid: Zero Mission, Pokémon FireRed/LeafGreen, Wario Ware Inc.: Mega Microgame$, Kurukuru Kururin and probably some others I have forgotten about.
Tried to keep out the many remakes such as Zelda: A Link to the Past and Super Mario Advance. I included the Pokémon remakes and Metroid: Zero Mission because they really improved upon the original a lot other than just graphics and were just worth the purchase even if you played the original.
Darn, that's a hard choice between Densetsu no Stafy 3 and Super Mario Advance 3: Yoshi's Island. The highest rated GBA game is The Legend of Zelda: A Link to the Past by the way.

It's no fun being TOO obvious, and I have a hard time deciding which one of the two is the better. But the other GBA games are close competitors. If I were to pick an absolute favorite, it would have to be Golden Sun: The Lost Age with Golden Sun as number two

I have all reviews from the german magazine "N-Zone" in a database (from 2001-2008). When I sort the review scores by rating in descendind order then the best game is: (fanfare)
1. Golden Sun: The Lost Age with 97%, followed by 2. "Golden Sun" with 94%, followed by 3. "Zelda: The Minish Cap" with 93%.
how can one pick just one? Metroid Fusion, Zelda Minish Cap, Castlevanias (Aria of sorrow in particular) and yes, Harvest Moon friends and more friends were my faves from the GBA.
