Etrian Pokemon Odyssey...
So you play through a Pokemon style region with routes and towns and stuff, but each route is an Etrian Odyssey style labyrinth!
You would control five Pokemon at once with the EO battle system... and you could still catch wild Pokemon!

Smash Bros and Splatoon. Inkling for Smash along with a stage and some other refrences? I am perfectly fine with that.
On another note, if the question was aimed at the last Nintendo franchise you played and the last non Nintendo franchise you played, my answer would be Super Smash Bros and Final Fantasy 7....oddly enough a reality.

Pokémon and Xenoblade Chronicles X. That would be really cool. Pokemon wandering around Mira and you would have to catch them. I guess gym leaders would be NPCs.
