It's really the only Mario RPG I enjoyed, to be honest. The other ones just didn't feel fun after this one.

Well I'm playing Mario & Luigi: Bowser's Inside Story right now and I'm having a blast! The facination of a new game aside I agree with everyone with Paper Mario for the N64 is my fav.
Super Mario RPG is awesome. I beat TTYD about 2 years before I got the VC release of Super Mario RPG, and I have to say that even now it blows TTYD away.

So far I've only played and completed Bowser's Inside Story, so I'll go with that one...

Mario & Luigi: Partners in Time, and Paper Mario: The Thousand-Year Door. The former wins out for it's gameplay, the latter for it's story and characters.
I still have fondness for Super Mario RPG, as it's the first RPG I've ever played. I've been playing Mario & Luigi: Bowser's Inside Story for almost a couple of months, and I think it's a fantastic RPG so far.
I would have to say the Paper Mario (64). While I do like the Mario and Lugi series, Paper Mario was the first Mario RPG I picked up and it's one of my favorite games. I also enjoyed Paper Mario: The Thousand-Year Door. I haven't played the third one for the Wii, but one of my friends has it so I'll just borrow it off of him. Although, I find it strange that the third is not like the other two and that it's not a turn based RPG.
My favorite would have to be Super Mario RPG. Not only because its an amazing game but because it was my first actual RPG and one of the most played game on my Super Nintendo.
The Thousand-Year Door for me, with Superstar Saga and Paper Mario as seconds. Super Paper Mario was good, but not quite excellent and I thought Super Mario RPG was pretty disappointing. I haven't played the two DS games yet.
