This is a hard one, I couldn't even narrow it down to a top 5 even if I tried.. i'll just pick one from my pool of favorites.

I prefer Red Alert 1, but all the C&C games are awesome. I even liked that FPS spin-off they did. Renegade, I think? Though it was nothing amazing, and hardly worked on my computer at the time.
I doubt that I'll get much agreement on this, but one favorite of mine: Riven (the sequel to Myst).
Myst owed much of its sales success to its graphics and size, made possible by the new shiny CD format, but wasn't nearly as clever in its puzzles as many other point & click adventures of the era. Riven, however, was not only remarkably well designed visually, but had a very difficult yet rewarding series of interlocking puzzles that made up the set of islands; pretty much everything you figured out or did in that game was also connect to the central puzzle in the main dome. Countless enjoyable (sometimes frustrating) hours.

Yeah, all the C&C games are great. I remember Renegade, it was different being a FPS, but it was good to see the C&C world from a new perspective.
