Nope that glitch never left the WiiU, however the game is now much better balanced so having to max every character is not exactly as necessary as on the WiiU.
So, are you supposed to "activate" the fairies you collect in Adventure Mode before the battle ends or something?
I've now taken two keeps that have held fairies (I even ran over to them and collected them once they were free), but the fairy icon on the stages' rewards panel aren't checked off (like I didn't collect them), the My Fairy tab on the main page is still locked off.

@RR529 Make sure you know the difference between elemental fairies and 'My Fairies'. Elemental fairies are only good for removing elemental barriers from keeps during that battle, and are displayed on the map and show as floating balls in keeps before you capture them. My Fairies are different, can be found inside jars in keeps, and are the kind that can be used as companions in later battles.

@RR529 There's 2 types of faries:
1. Ones you save by capturing certain keeps or defeating certain enemies
2. Ones you find in certain jars on very specific adventure mode levels
The first type only function as a way to remove element barriers whereas the 2nd type is where you unlock My Fairy.
There’s two different kinds of fairies: barrier fairies and my fairies.
Barrier fairies are a battle mechanic, you rescue them by taking a keep/killing one particular enemy and they dispel a damaging barrier for you in another keep.
My fairies are the ones you want. On an adventure mode battle that includes a fairy as a reward, you’ll be able to find a bottled fairy inside a brown pot in one of the enemy keeps. You need to break the pots to find her. This fairy will then join you in the my fairy mode.
Thanks for the replies! Yeah, that makes much more sense. Based on your description, I was collecting the battle fairies (I thought they were one in the same).
Still, I was still being damaged inside the barrier keeps even after rescuing the (battle) fairy, so I'm still doing something wrong, lol.

Just finished up Legend Mode (I kinda just powered my way past Phantom Ganon, as I was having trouble revealing his weak points). Story won't win any rewards, but they definitely put more into it than they did in the FE installment (the unique characters had much more thought put into them as well).
I've already put quite a bit of time into Adventure Mode as well, though there's no way in heck I'm gonna' finish all that (maybe one map if I'm lucky, lol).

Ugh...starting to run into a bunch of those stupid "Defeat X00 enemies before the time runs out."
I can only handle like, one of those (400 enemies), all these others are overkill, I eventually get one-shotted by a boss at some point.

@Joeynator3000 This should not be happening. Make sure you're using the badge market to upgrade characters, and boosting their levels if they're low-leveled.

They were annoying in the original, yes. But on the 3DS and here they're kinda easy.
You just need to follow the instructions you're given. Kill the correct characters. Wait for the magic transporters to start appearing and... Boom, fairy nuke after fairy nuke until you win.
.....I don't get it then.....I've tried everything and I eventually get cornered, my other character gets low on health (I even tried having Link and he's at 50 now), and they get one-shotted by a boss.

@Joeynator3000 A good strategy is to have one of the characters with you be Link with the Master Sword (there's usually 2 spots, the other spot can be for the A rank heart piece/container character) and keep using the spin attack around larger groups of enemies.
Make your characters follow each other so they don't get cornered by enemies. And to keep them away from the bosses.
Don't mess with the boss unless you actually want the materials, you can just go into a thick area of enemies and attack them or nuke them with a fairy. Depending on the enemies you could even get like 300 KOs with a single use of a level 1 fairy.
Try to kill generals and bigger enemies to make more worthless minions appear.
And ALWAYS kill the current schemer/target. If you let their plan go through you'll be facing motivated enemies, who are considerably harder.
