I just performed a transfer to my new 3DS of all data (sans software). Naturally, I was a bit annoyed because not only would I have to redownload my software again, I wouldn't be able to store all of my currently purchased software on the smaller microSD card that the New3DS uses.
Except I had a microSD card plugged into my regular 3DS after all. At the end of the transfer process, I opted not to delete the data on my 3DS's SD card, which as far as I can tell includes all of my Tomodachi Life and Animal Crossing snapshots (would it have the software encrypted on there as well?)
So I have the smaller SD card in my New3DS, and the larger one in my old 3DS. Can I (using a PC) just copy all of the folders over and still have access to my save data? It wouldn't be the end of the world if I had to re-download all my software (even if it takes many, many hours on my current internet service).
If you have an microSD-to-SD adapter, theoretically you should be able to copy software through your computer just like with two SD cards. This is assuming you didn't accidentally delete all the data

I've just backed up both cards, and there doesn't seem to be a difference in the amount of data stored on either, so I can only assume that the software wasn't stored. This means I would have to redownload the software again - no big deal, I guess...
I tried merging the cards, but, as expected, the software wasn't included. But at least I now have a higher capacity SD card in my new3DS, and I haven't lost any of my save data.
