Never played Mother 3, but saw the ending for it...
SPOILER The part where Claus dies is so sad! The music really helps too. Here's a link for the music: END SPOILER

Do you truly look at things positively? For example, do you look at the glass like it's always full? (Half water, half air.) Or when someone "lets the cat out of the bag," do you think it's because the person felt sorry for the cat stuck in the bag? There is a positive side to almost everything.

Fire Emblem Awakening especially the ending where your avatar isnt as passive as Chrom wants he/she to be.

I get far too attached to my pokemon. No walk is more emotional than the frantic run back to a pokecenter while carrying a poisoned pokemon who is slowly succumbing to

For real though, Majora's Mask and Link's Awakening are both quite powerful in different ways. Chrono Trigger also managed this, but I believe it had more to do with the exceptional musical score than the actual story or characters.

I totally forgot bout how emotional attached to my pokemons I was when I was.. dunno 8.. or ok maybe 10.. or 12.. ok I was probably 15. Lol.

The whole episode three of telltale's The Walking Dead had me in a constant shock status, I mean seriously, the lady leader I had been supporting all the time killed my love interest just for the heck of it and then stole our car, the obnoxious little kid I thought would be there forever started to die mid-episode (zombify) and his mother, possibly the strongest character in the game up to that point, simply killed herself when she was supposed to put her son out of his missery. Then I find out that the patetic teenager of the group was the one who caused EVERYTHING. Seriously!

Not to mention he main character who had it rough during the last episode, oh the feels.

Meowph, that's right!

Oh look! A Morphloggery.

Forgot about Walking Dead, I felt the emotion from even the most insignificant of characters. Also it was my first experience with anything WD related.

Punch-Out!! There was basically no story besides being Little Mac vs. opponents WAY out of his weight class and other stats, and still winning. That made me want to take up boxing, but I realized as I got older, that getting hit and hitting other people isn't much fun...
Basically any game where if you don't do anything with your time, you die. This includes Majora's Mask, Pikmin, and Harvest Moon(no food, crappy life, etc). I can't really think of any other games that apply that concept.
I don't exactly feel anything for the characters in video games really, because when I play a game, I feel like I am the character. I see the experience, and imagine how it would apply to my actual life, or wonder about what I would do in the same situation if the said situation is interesting.
The gameplay is ultimately what tells the story for me. That's why I liked Gears of War so much. The shaking camera implies pursuit and unsteadiness. The real time strategy within a game with some quick reflex maneuvers, and seeing results.
Some of the blind fire gun fights were pretty interesting, although I wonder how Gears of War would play out if you can't see what's going on outside of cover.
When you're in a real war, you don't see what's going on on the other side of your cover, and the running duck thing isn't the only way to run, which was annoying.
It's all about the gameplay options, and why it matters. I just simply can't get involved in a story sometimes, because the situation isn't believable and usually doesn't make sense.

EDIT: I need a goal and a reason for that goal, which is apparent during the gameplay. Then, results that make me feel accomplished.
